So, the way I understand it, the Warp and Reality are not the same thing. Sounds all good and happy and sensible, and gives people the urge to say in far too sarcastic voices "Oh really? I thought the Warp and Reality are the same thing...." Nevermind. Back on topic.
Stuff can move in the Warp and then pop back into normality, as evident in most races' fast travel. So, if you were really good at moving in the Warp, you could pop back into normality anywhere you wanted. This make sense so far?
So, given that Chaos can move largely unhindered in the Warp, (or possibly really lucky Eldar or something,) and given that anything in the Warp that isn't largely suicidal can find the Astronomicon, what prevents people from moving right up next to The Golden Throne and setting off a bomb or something. I mean, why lay seige to a planet when all you need is a bomb and a warp-transfer device and a way to sidle right up next to the huge glaringly obvious Beacon of Humanity in the Warp?

Y-eah....they tried that. The Emperor isn't just a dead guy on a throne, he's a big massive blindingly powerful psychic beacon. Anything hostile travelling anywhere near the Palace sets off maybe one or two of the six-hundred-and-sixty-six autonomous wards and traps set around the citadel itself and is kablooied.
Basically, daemon enters throne room => daemon's head asplode.
Not that personal warp teleporters are safe at all, since even the Eldar - arguably the most advanced psychic race in the game - find them risky and prone to malfunction. They try to stretch its range more than, say, a kilometre, and they just disintegrate into the Warp.
Plus you've got ten thousand or so gamma-delta level psykers who are also Space Marines (the Legio Custodes) and imagine how many psychic hood tests you'd have to beat them at, for Pete's sake.

Also.. Chaos do not have warp transfer devices..
Okay, that's not strictly true.. But look at 'Dark Crusade', for example.. A load of cultists had to offer their own lives to chaos in order to create a sorcerous warp gate, which then had to be maintained by the focus of two chaos sorcerors and the prayers of hordes of cultists.. There's no item of technology which allows CSM to jump randomly through the warp to anywhere they want. It requires some bridge through which chaos can leak through into the material world, be it a warp storm, an uncontrolled psyker, saccrifices, prayers, huge battles, etc.
let's see an experimental ork Tele Porta that's using the entire power of a planetful of psykers and all the energy on the planet "might" but the orks would be like "we'z in a cookie 'ere boyz, these custodes boyz are gunna kreem us!"
and the orks are to stupid and would rather use it (if they can manage to capture and not kill all those psykers) to say teleport into an eldar craftword and bash 'em up good!
and they whole "starchild" thing with the Emperor dying would make any smart heretic go "WTF? do I really want to kill all chaos to be known as "the freak who got so many psykers in his/her head that he/she exploded! and so many bolter shells he/she could qualify for a job as the new carnifex!"
Create flames for a galaxy and it will be warm. Put a galaxy in flames and it will be warm for the rest of it's existence.
Demons also need a strong area of FAITH in their gods to be able to summon to any specific location. If no one believes in them and their power they can't break through the barrier that separates the warp from reality into that area... and I don't think the custodes are considering converting to chaos undivided anytime soon.
There mabey no I in team, but there is an I in victory. Remember that.
I think the main problem would be the whole complicated problem known as inertia. This is one of those physics things that people understand to the piont of if I do that I will be ripped to peices. This means that as soon as they reapeared in the thrown room they would be traveling at one speed and the planet underneath them at a massivly differnt one. E E Doc Smiths Lensman Sieres tackles this problem nicely.
It's not just the Custodians that you have to worry about. It's the entire legion of Titons that stand outside the golden throneroom.
Plus (if the theory is correct) Leman Russ is guarding the Emperor in the warp (or so i've heard (it's just a theory remember)) so gett ing throu there is going to be a pain of a job.
The only feasabl way, is the webway portal that the Emperor built befor he got nailed into the golden throne, and even thats locked or something, so ghetting through there is going to be just as difficult.
