Hi guys. I've got a stupidly large collection of pretty normal armies so I feel like starting a themed army. Initially I was just going to go down the road of doing something like a dark elder Haemonculi army but then decided that I want an army who has a background which fits in with my playstyle.
I basically like to never get shot at, so I'm after an army who can take down an imperial world with the governer sitting there at the end saying "I could have sworn I used to rule more people than this" and everyone being none the wiser. Just wondering what race would suit this best.

All sorts of people who fit the bill in 40k:-
Dark Eldar could be sneaking around (they don't use mimic engines on their ships for nothing)
Imperial guard Tau/Chaos/Genestealer/Imperial death cult/C'tan followers?
(I dislike promoting MEQs I see too many of them and they tend to whine and gnash their teeth at me) What about someone like Night Lords/Alpha Legion CSM or maybe Blood Ravens SM they tend to like the sneakyness (if you go home grown C/SM background remember not to go for the age old "My Space Marines are ninja space pirates that got hand picked and trained by the Emperor himself and the grey knights fear them yada yada yada)
Maybe a mad Witch hunter Inquisitor army (Inquisitors and assassins)
Ork blood axes (kroot would be good for this one too) that hide in the forests and wild places, cut off settlements, killing everyone before they have a chance to report the attack
Dark Eldar, Eldar and perhaps Necrons.
I was thinking about dark eldar but they generally seem to like to have their pressence known. I want one which will take down a world and the first thing the govener will know about it is his door being kicked down and a bullet going through his head. If it was dark eldar they'd probably make sure he heard the screams from miles away.
I want to have a similar background style to skaven clan eshin. Where people misterioulsy go missing from tunnels and basements and the first people really know about the attack is when someone rides through the next morning and sees dead bodies everywhere.
With the Dark Eldar it really does depend on the Dread Archon leading that particular raiding party... they are a HIGHLY Individualistic lot.
remember people falling into the shadows snuffed out by an unknown hand is just as, if not more, terrifying than seeing the executioner standing over you.
As well as that the Dark Eldar are all about capturing slaves, if they can cut off and "farm" a world for years without attracting attention to themselves it's all the better.
Are the inquisition ever like this? Quietly shipping people off in the night and making nice fluffy cover storys, because I do have to admit, WH do look quite appealing (and also the only army I don't have).
If it comes to calling up Sororitas, Grey Knights or any Imperial Guard or Space Marine forces, the situation is way past that stage already.
Altough doing what you say wouldn't be beyond some Witch Hunter Inquisitors, it would not make sense on a scale that large.
As said, Dark Eldar could behave like that - particularly a Mandrake-themed force - but it would be a notch out of their regular character.
Now, Eldar... That I could definitely see. Pathfinder/Warp Spider heavy force with maximum mobility.
Dark Eldar are known for subtlety at times. They do not always make their presence known. It really depends on their intent. If they want to cause fear, they will leave decapitated heads on every doorstep, but when they are trying to achieve goals without alerting nearby forces, I could easily imagine them leaving no sign of their actions, apart the absense of a few villagers from the daily prayers to the Emperor. I feel that they are the best choice for the theme you are wanting from your army. However, the only other armies that would stand out for this theme are Eldar armies and IG cult armies (as Pestigor suggested). Witch Hunters can work as well, depending on the personality of the Inquisitor in charge. Avoid a heavy Sisters of Battle theme, however, for they like to make their presence quite noticable, with heretics, suspected heretics, and even a few innocent bystanders being executed publicly to show what it means to defy the Emperor. Frankly, with an entire army, no matter who they are or how sneaky they are being, there are always going to be signs of their presence. After all, who would use a force of more then ten individuals to take just one person at a time.

Well, Dark Eldar certainly fit the bill for an army that doesn't like to be shot at. Mandrakes and deep striking raiders come to mind. I'd wait for the new codex coming out next year though if you go for them.
Fluffwise, cults are probably the way to go. Someone else has mentioned a good list for different cults.
Kroot? They aren't exactly 100% legal now that they've been turned into an Apoc data sheet, but still... stealth is one thing they're good at.

The armies that come to mind for me are dark eldar, (infiltrator heavy) Alpha Legion (not easy to do anymore), Eldar, Witch Hunters (using assasins and stormtroopers). And combat/fear heavy necrons (wraiths and flayed ones). In almost all of these armies you'll have to have some rank and file troops sitting around waiting to kill everything.
An eldar army utilizing Rangers and scorpions would fit the bill I think. Lead by Karandras.
