I was wondering, what is the level of competition that goes on between the cults that operate inside the Imperium. Chaos Cults such as those funded by the Word Bearers and ALpha Legion would surely not look to lightly on Genestealers stealing possible manpower, and vice versa. Plus the fact that Tyranids eating the planet would destroy much the emotion that th Chaos gods crave for, I can only imagine that the Cults must try to eradicate each other when the come into power.

Chaos cults, Imperial death cults, Stealer cults, mutant cults, redemption cults (I bet there is even a few "pagan" cults knocking around on alot of planets from before the Imp "reclaimed" the planet)...... and all of them are clawing for the right to be full blown planet/sector wide religions.
The cults will sometimes work together, there were rules in 1st/2nd edition where you could have your Genestealer Patriarch possessed by a daemon. Nasty!
In general, if they discover each other and one is noticably stronger they will probably try to crush them or alert Imperial forces to the presence of the cult (dangerous as it might end up with their own cult being found out) If Imperial presence is strong they may team up for a while to promote their own plans.
Ultimately the Chaos cultists dont want to be eaten by the Tyranids and the Genestealers don't want the Ruinous powers to gain full control of the planet. (it makes the inhabitants taste funny)

I doubt they come into contact that often..
Firstly, they're both quite rare, relatively speaking..
Secondly, they usually (not always) work differently. Genestealer cults generally take the guise of Imperial cults and recruit otherwise devoted Imperial citizens. Once people have been infected, they become docile and responsive, so the cult can keep up this secrecy for a long time provided noone sees the purestrains and hybrids.
Chaos cults are largely formed from outcast groups like mutants or low tech societies whose adherence to the Imperial creed is not well monitored. Chaos worship changes people, both emotionally and physically, so such cults have to be far more secretive to avoid detection. They're also not going to be as well organized, in most cases, and probably form around a single powerful individual who keeps everyone together by sheer force of will.
Yea but chaos cults in my opinion have the strategic advantage as they have The alpha legion backing them, and in the worse case scenerio A legion of marines will come in and wipe out the entire planet. Chaos seems to be the type that would kill off their own cults than allow them to fall to the enemy.

In the short term, Chaos has the advantage, as they can recruit followers (cannon-fodder) rather quickly and once they reach a certain point, they can start bringing in some heavy guns, like spikey marines.
Long-term, though, I'd say has to go with the genestealer cults. After all, they BREED their own troops, who are physically incapable of doing anything against their 'young' and who will do anything to protect them. Of course, their goal isn't really to conquer a planet (that would be nice, though). Their goal is to muck of a planet's infrastructure, cause general chaos, and signal the closest splinter fleet to lunch. Oh, and they accomplish this with, hopefully, millions of genestealers being 'born' at once.
And I find it highly unlikely that the Alpha Legion, greatest of all traitor legions, would bother themselves with a full scale intervention for the sake of some half-assed cult uprising getting its butt handed to them.

And who said a chaos cult has to actually take over.. Saccrifice a million innocents, and watch as the sky splits open and cities burn with warpfire. Voila.. You've won, for what little good it's going to do you..
Having genestealers as allies < having nigh omnipotent transcendental superbeings as allies.

True, it isnt hard to unleash a massvie plague upon a planet and then have an army of nurgle daemons at your command to beat back any nids.
