I know this is sort of a nooby question but I prefer to look stupid and know the truth.
So if you've designed your own army with their own little story etc. and you want to use special rules with them, I'd like to know to which extent is this possible?
I now have the 1 advantage and 1 minor disadvantage thing with my special rules.
Is this at all right and if it is, when can I use these special rules?
Also, if my fluff indicates that my HQ unit has a special rule like feel no pain, is it possible to use it in actual battles?

To what extent your army will differenciate itself from a standard army eventually comes down to what your opponent agrees on.
Now, there will be no using this army in anything more official than a 3-day campaign in your living room, though when you can use it, as long as your opponent agrees to every aspect - And, of course, finds it balanced enough to be fielded - rules are always open.

Although there are many players that take the rules as untouchable, everyone can get more enjoyment from the game when it becomes their own work. As long as you make the rules...
• Simple (complicated rules slow down the game too much),
• Easy to understand (confusion leads to sticky situations during a game),
• Fair (every plus must be balanced with an equal minus), and
• Fun (the best rules reflect the character of your forces and depict exciting events),
... you will give yourself and others the best chance at some enjoyable & memorable games (or campaigns!).
