How exactly do Sisters of Battle travel between warzones? Do they use Imperial Fleets, or do they maintain their own like Space marines?

Well, I haven't found much fluff about this issue, but from what I understand the Ordo Hereticus, being Inquisitor, can just order imperial fleets to take them to warzones, so I dont think they need their own fleet...
They probably just demand transport from whatever Imperial forces are aviable, although the inquistion has a few of it's own ships (Black Ships) which they could use as well.
Well, the Sisters of Battle belong to the Ecclesiarchy. The Imperial Fleet belongs to the Administratum. And the Inquisitors are a party unto themselves. As the Ecclesiarchy are banned from having 'men under arms', I take that to mean that the Adeptus Sororitas have no independent means of conveyance.
In my understanding, the Adeptus Sororitas that fight have only two roles to play in the Imperium. First they protect the non-combatant Sororitas and also shrines and cathedrals and the many pilgrimage routes in the Imperium. For that job they do not need ships as they simply are the special garrison of the Ecclesiarchy. Their second job is to accompany crusades where they help attend to the spiritual needs of the Administratum's troops and their Hospitalars tend to the wounded. In which case the Administratum transports them on their own warships. In the instance that they appear on the battlefield in the game, however, they are a guard assigned to an Inquisitor of the Ordo Hereticus, which necessarily is closely tied with the Ecclesiarchy but is independent from it. In that case they are ferried round on whatever conveyance the Inquisitor has managed to purchase or requisitoin, which could be anything from warships of the Imperial Navy, Rogue Trader ships, the Black Ships of the Inquisition, Adeptus Astartes warships, Administratum Guild merchant ships, or the Inquisitor's own private conveyance. But they never ever have their own ships, they always have to hitch a ride.
They are more than just guards, they are also the chamber militant of the ordo hereticus. They don't just stand around and guard stuff, they can be ordered to destroy planets and fight offensive wars as well. There is a reference to an inquisitor requestioning some to aid in an escalating situation on a planet, and some arriving very soon after (difficult, if they'd have to use his ship.)
For this reason I'd imagine the Ecclesiasty, or even just specific orders, has its own SoB crewed transport ships, though maybe they are limited in number or role, like space marine ships.
Well, both, Warmaster and Mantis are correct. The duties of the Sisters of Battle strongly center around staying in one place for an obcene amount of time. In fact, a good amount of the SOB never see major battle for their entire lives. However, being the chamber militant of the Ordo Hereticus, when guardsman can't cut it and the situation is of urgency, the SOB are called in. They are transported mostly by inquisitorial strike cruisers, since if they are called in, more than likely the enemy is present in space.
ok here is how the sisters of battle started:
San Leor: (Ultima Segmentum) Agri-world, homeworld of the "Daughters of the Emperor" sect, whose membership did not exceed 500 women. During the Age of Apostasy High Lord Vandire "adopted" the Daughters of the Emperor and renamed them the Brides of the Emperor, using them as his praetorian guard (elite bodyguards). After the fall of Vandire and the enactment of the Decree Passive, prohibiting the Ecclesiarchy from maintaining a force of "men under arms," Ecclesiarch Thor I (Sebastian Thor) adopts the Daughters of the Emperor as an elite militant Ecclesiarchy force, thus establishing the Orders Militant of the Adepta Sororitas (Sisters of Battle) and bypassing the prohibition of an Ecclesiarchal armed force.
besides the Space Marine Fleets and Inquistor vessels, almost all Imperial forces must be transported by the Imperial Navy, the smae time the Space Marine Legions were split down into Chapters the Navy was made largely independent and other forces reliant on it for intersystem transport to prevent an inserruction on the scale of the Horus Heresy. there are of course the Rogue Trader fleets.
