This is an army idea I'm having at the moment where a bunch of minor characters which you wouldn't normally see do much in 40k hold off against the odds. The idea centers around an alliance of Witch Hunters and Daemon Hunters after their forces were shattered. I've pretty much have the fluff set but I thought I'd share and get some insight through others.
The original purpose of the Witch Hunters was to kill the leading Chaos Lord that was controlling the planetary invasion. The Witch Hunter Inquisitor was already on the planet and with her personal force and PDF try to hold off the invasion, though failing against the odds forced to retreat. At which point they meet the tattered remains of the Daemon Hunters.
The Daemon Hunters originally dropped onto the planet to hunt down a Chaos Lord whom after one more conquered planet was promised the ultimate gift of becoming a Daemon Prince. To prevent this from happening the Daemon Hunters try and stop him before he attains such power, though as ever watchful of things that may hinder his plans, Tzeentch prevents this from happening, routing the Daemon Hunter forces. During the retreat they happen to come across a Ordo Hereticus Inquisitor and her forces.
So here's the army list and fluff to go with it:
Cannoness (Amelia): Blessed weapon, Book of St. Aspira - 80pts
Brother-Captain Grey Knight (Akulan)- 61pts

Characters of the Witch hunters:
A young Inquisitor in the early years of her career. With the influence of her master in training she was granted a small contingent of veteran inquisital storm troopers whom she'd got to know well during her time as an interrogater and command over a coven of adapte sororitas as an assurance of a smooth career in her early years.
With the experienced storm troopers by her side to guide her, Lucia has already handled a number of cases successfully and as a consequence she was able to build up her general staff. She is often accompanied by a servo skull that deals with meanial tasks such as lifting and serving tea as well as being a psychic amplifier during battle.
Before her time in the Inquisition she was an orphan living on a Hive World Juris Prime. Each day was a struggle to live since her parents died but she later found herself gifted with special powers that enabled her to survive where others of her age perished in the harsh surroundings. Later in her life came the Chaos rebellion of her hive where many rallied to the tainted governors rule. Seeking to hunt down the heart of the rebellion Inquisitor Lord Malkis infiltrated the hive with a handful of Storm Troopers from the lower levels where he felt a faint psykers glow nearby. Thinking it to be one of the governors psykers he tracked it down in search of inside information, instead finding a cowering Lucia, trying to hide her presence from the Governors psychics who often patrolled the area for new lackies or slaves. Seeing she was yet to be tainted by Chaos and her interesting abilities to master her psychic powers he took her with him on his mission deciding if she had the instincts survived the up comming battle she would make a fine future Inquisitor. Promising the young girl clean clothes, soft bed and a decent meal if she followed him Lucia gladly accepted, though the =][= emblem that hung around Malkis's neck was more of a reason not to disobey him.
1st Lieutenant Kirth (Acolyte):
Originally part of Inquisitor Lord Malkis' personal army of Storm Troopers, he met Lucia during a mission in the south lands of Juris Prime as part of the Lords main staff. Being a potent psyker himself Malkis found that Lucia had managed to mask her psykers light from other lesser psykers. Seeing she had yet to be tainted and with talant that would be wasted if she were taken by the Black Ships, he had personally taken the young girl in for training as an Inquisitor. Kirth had seen her career progress from Explicator, to Interrorgater ad eventually to the fully fledged Inquisitor she is now. He had witnessed her fighting ability during this training and had even managed tutor her tactical judgement during her early stages of training. Eventually Malkis had assigned him and a few dozen others to safegaurd the young Inquisitor upon her graduation. He currently accompanies Lucia to battle as tactical adviser along with Hendrel, as well as a bodygaurd. When away from battles he manages the military matters of his Storm Troopers along with the 2nd Lieutenant.
Swordsman Serick (Crusader):
While Inquisitor Lord Malkis taught Lucia of the ways of an Inquisitor, Serick was charged with improving her combat skills. The master swordsman had come from a noble world that often dealt with ties of the Inquisition of the Ordos Hereticus. Like his father who was also a swordsmen that fell during Malkis's service, he joined the service of the Inquisition at the request of Inquisitor Lord when he delivered his fathers body for burial. He currently accompanies Lucia to battle to aid her in times of close quater combat, while outside of battle he serves as her sparring partner.
Hedrel the Sage:
During the Rebellion of Kehilm IV Lucia met the old scribe in the Capitol Palace Archives. Impressed with his ability to absorb and anaylse data in incredible rates she had come to admire the scribe. Later during the palace seige Hedrel had proved himself able in a fight, his tactical knowlege and topological understanding had enabled Lucia to guide her contingent of Storm Troopers to the heart of the traitor forces relatively safely, eventually killing the heretic cardinal and routing the rebellion. Later Hedrel was offered a place in Lucias immediate staff which he came to accept, preferring to end his years with more excitment than reading and sorting an outskirts planet archives day to day.
Trooper Vance and Leiber (Warriors):
Vance and Leiber were weapon specialists in the Cadian 275th. These two often operate various deadly weapons during Lucias missions and regularly find themselves tipping the balance towards the groups favour during the heat of the fighting.
Lucia met these two during the Rebellion of Kehilm IV, around the same time as Hedrel. Vance and Leiber are the last survivors of their platoon whom were charged with palace outter wall defences. Their platoon and three others were eventually overun before the rest of the company could dispatch reinforcements, the two troopers had barely survived with a handful of others when their bunker collapsed on top of them. When they finally managed to dig themselves out they found themselves alone and in the heart of the traitor lines, though lucky for them the front lines had advanced deep into the palace by then. However they soon found their previously defended posistion being used as a main route for reinforcements, with no where to run the survivors made a last ditch effort to hinder any more traitors from entering the palace and effectively created a new barricade by destroying enemies vehicles one by one as they came, forcing enemy troops to climb over the wrecks. When Lucia arrived with her Storm Troopers advancing towards the Cardinal she'd found Vance and Leiber alone, plasma and meltagun blazing in a crater surrounded by traitors. Their timely arrival had saved the two troopers from certain death and turned their battle to their favour for a counter charge which ultimately lead to the Cardinals death as most of the traitors were already in the palace or dead. With the Cadian 275th all but destroyed Vance and Lieber had two choices offered to them, along with the rest of their company merge with another as was common practice with under-strength Imperial armies or the two could join Lucia in her quest against the Heretic. Being told of the benefits of serving the Inquisition; such as decent meals, high pay and timely vacations when their service was not requied, despite the dangerous missions by sergent Fren, the two happily accepted their new assignment.
2nd Lieutenant Gruick: (Storm Trooper sergent rules wise)
Hard mouthed and often drills his Storm Troopers during training. He met Lucia around the same time as Kirth did, though back then he was still a sergent. Like Kirth he had served along with Lucia during Inquisitor Lord Malkis's missions and has generally built up a understanding relationship which armed comrads usually share. He also acts as tactical adviser along with Kirth and Hendrel during mission breifings, while unlike them he does not accompany Lucia his knowlege of the mission enables him to lead his troopers to the carry out objectives and act on his own iniative should command ever be severed or on the spot decisions need making.
Sergent Fren: (Storm Trooper Serg)
Also part of Inquisitor Lord Malkis's staff, he has been good friends with Kirth and Gruick for many years now and has gotten to know Vance and Lieber quite well since they met on Kehilm IV. Having proven himself in battle he is looked up to by the men and can comforably lead them through thick and thin.
Leader of a small covern of sisters. Before her assignment to Lucia she too was part of Inquisitor Lord Malkis staff and accompanied him to many battles. Unlike other coverns, hers is not situated on a planet but rather on Lucias personal Frigate and like others of Lucias staff, have become to consider the vessel as their home while before she was quite accostomed to the surroundings of Malkis's Fortress. For the ships crew and Lucias staff, she and her sisters often offers religous counseling and keeps general morale high, especially after some of the horrendous acts the ground troopers have to perform in order to hunt the heretic. In battle though her presence often keeps the troops at ease during tough times, and can be often found in the heart of a battle with her Celestian bodyguards, their power armour protecting them from dangers that would usually be impossible for a Storm Trooper to survive.
Veteran Superior Merrisa:
Cannoness Amelias personal guard during battle. She leads the Celestians to battle with Amelia. Like Amelia she also offers religious counseling and often trains her sisters for war during peace time. Because of her lesser rank than Amelia she is popular with some of the general staff who are intimidated by the Cannoness.
Daemon Hunter Characters:
A seasoned veteran in the destrution of Daemons. In his years of service he has seen the deaths of many daemons that have found themselves important hosts, such as local governors and royal families, also often irradicating Chaos cults whom summoned daemons for their fetish worships. Belial works alongside with Grand Master Marcus using his Cruiser as a mainbase of operations, and more than often borrows the service of his Grey Knights, usually the efforts of Brother Captain Akulan but sometimes the Grand Master himself when the needs are dire.
Belial first meets Lucia on the falled world of Celulen. Unknowing that a second Inquisitor was working on the same world he and a large group of Grey Knights went to the surface in kill the Chaos Lord Grenil, whom was on his way to becoming a Daemon Prince with only one more world to conquer, that world was Celulen. With the cunning eye of Tzeentch against them the mission didn't go to plan and soon Belial found himself and what was left of the Grey Knights completely overrun, not being able to get close to the Chaos Lord. At that stage an Inquisitor Lucia whom was also on the retreat ran into Belial, glad to see that there were other Imperials left on the planet the two groups fought their way to safety. Finding their quarry to being the same target, though Lucia wasn't aware of the Lords preparation to becoming a Deamon Prince, the two joined forces in effort to assainate the heretic in efforts to free the planet of his grasp for a counter attack. The two would meet each other later in life often finding their goals entwined.
Grand Master Marcus:
Commander of a force of Grey Knights and the Cruiser Emperors Redemption. He works alongside Inquisitor Belial and funds the resources for his unit against the Daemon. Other than this not much is known about the Grand Master, when not in battle he can be found in meditation but when in battle he is proven to be furocious in a fight while also a master tactian.
Brother Captain Akulan:
Akulan usually finds himself leading a band of Grey Knights with Inquisitor Belial in his missions. This has made him almost like Belials second in command, often sought for his own tactial opinions. On the world of Celulen, Akulan and his Terminators acted as the rear gaurd against the horde of Daemons and Traitors, members of his squad gradually fell one by one as the rest of the Grey Knights and Belial cleared a way for their retreat. Eventually he was the last to remain when Lucias group came upon them, Chimera and Celetians ripping apart the horde in aid of Akulan. Later he was the one to slay Chaos Lord Grenil and avenge the deaths of his fallen Terminator Breathern.
Leader of a squad of grey knights, usually in the service of Inquisitor Belial along with Akulan. During the mission on Celulen he and his men cut a path of retreat alongside Inquisitor Belial. With most of the original force seriously depleted, including Akulans Brother Terminators, Talm and his Brothers acted as the spear head of the counter attack along with Cannoness Amelia and her Celestians against Chaos Lord Grenil. The two squads had managed to hold off most of Grenils personal gaurd of Chaos Marines when they successfully infiltrated their traitor ranks, eventually taking the head of the Lords Lieutenant J'leleus.

Very well planned and thought out.
But I think it wouldn't hurt to include some Battle Sisters in the core army.
That way, you have the basic troop for both armies, and it'll seem more ragtag, IMO.
Ah the story behind that was meant to be that pretty much all the battle sisters fell due to their lesser experience then that compared to the Celestians and Storm Troopers who'd previously served under an Inquisitor Lord for years and survived. The Storm Troopers are actually all part of the Witch Hunter force :x, all the Daemon Hunters had were Grey Knights.
I may change that later though since power armour does protect even the dumbest soilder from the worst.
Besides.. battle sisters aren't ever going to be dumb soldiers.. They're trained in the same institutions as stormtroopers (usually from early childhood.) They are going to be every bit as martially proficient, plus, as you've said, the ecclesiarchy gives them better equipment and access to martial training within the sisterhood itself.
If anything, their sheer faith and stubborn unwillingness to give ground might be a good reason why they've all died off. They're unlikely to have lost due to inexperience unless they were fighting something truly monstrous, like chaos space marines.
In fact, this is the one problem I can see with your fluff.. Maybe it's just me, but I have trouble seeing grey knights in the kind of ragtag, underdog role you've ascribed to them. Grey knights in the fluff are immensely powerful, incredibly disciplined and virtually immune to chaotic influence. As I also understand it, they don't really fight conventional engagements except in the most extreme circumstances.. They have objectives and targets, and when they're finished they can always be teleported out. There's not much room for routing or confusion.
I mean, can you see them retreating with a task unfinished? At least.. physically retreating across the battlefield rather than calling for a teleport evacuation.
I love the idea though, and the list looks to be brimming with loads of fluff potential. All your characters are well thought out too. Overall, superb fluff, I just think it's hard to try and put grey knights into a ragtag, underdog role.. They're superpowered psychic killing machines.

Anyways yeh that would be a better reason to why Sisters died rather than inexperience.
The Grey Knights, I do see your point and have already come to the same conclusion, which is mainly why I added the Inquisitor. Grey Knights alone may well indeed fight to their deaths but with an Inquisitor in the way to prevent them from doing such he may of forced them to retreat for the time being. I mainly included Grey Knights because I love the models...in fact this entire list is mainly made up of models i really like (Including a forge world exorcist ^^) so yeh.....if a more solid reason can be thought of for Grey Knights retreating then I'd aprecieate it , may even re-write some fluff
