I'm still trying to clear up several rules changes from 40K V3 to 40K V3.5 and one of the sticking points seems to be wargear.
So two questions:
1) If a character is equipt with a jump pack - thus making him classed as Jump Infantry - can he still join a normal Infantry unit to avoid being a separate target?
2) Are there any restrictions about the number of weapons require two hands to use (i.e. do not give Assault bonuses) a character can have e.g. a model with a Daemon Weapon and a Bolt gun?
Your options would be appreciated because I can't find any rules showing any restrictions at all in the BGB.
Only codices like Space Marines and Imperial Guard enforce the two-handed/one-handed rule in that way. If they don't have a line that specifically says you can only have one two-handed/two one-handed weapons you can take as many as their unit entries allow.
(so under the new Chaos codex a chaos lord can potentially have a pistol, daemon weapon and bolter.)

Yes, the character can join a normal infantry unit but with the above restrictions imposed on his own movement.
As Rork said, it really depends on how each Codex spells it out regarding the taking of weapons. With the "new style" codices, like Dark Angels and Chaos, the Characters seem to be able to have three weapons. The DA Company Master for example comes with BP+CCW but has an option to take a combi-weapon or a stormbolter as well.
