There are some units such as whirlwinds and vindicators in the SW codex that have differing prices from the newer SM codex. In the SW codex, it says refer to the SM codex for these units, but then it lists the price in the actual SW codex. Unfortunately, some of these prices differ. Which should we, as SW players, use?

I'd probably argue to use the points from your own codex, but if the stats aren't printed, use the stats from the current SM codex.
I do know some folks though who'll insist you hunt down the old Space Marine codex and use the stats from that.
First, refer to the FAQ.
If that does not help, then wherever it refers you to the Space Marine codex, use the 4th edition codex for statistics upgrades. If the points cost is listed in your Space Wolves codex, however, you have to use that points cost.
It's a weird mish-mash, but it sort of works. You can't take the points cost from the new SM codex, because the points are the part of the rules that are listed in your own codex, that you're supposed to be using. You can only use those parts of the Space Marine codex that your codex tells you to use; if that includes points, yay! If it doesn't, you get stuck with old prices on new units.
