Can anyone tell me if being inside a bunker, under a bridge, or in a building with a solid roof gives invunerability to indirect fire weapons, such as a mortar?
nope. city of death has rules that say only 1 level may be affected if in multi level buildings, and most of the mentioned items would confer a 3+ save 9cover), but nothing can stop it from hitting you.

A cover save is a cover save is a cover save. Unless it's a weapon that specifically says it ignores cover saves then you will get the invulnerable save as per normal rules. In Cityfight, there are some other stipulations, but otherwise, Indirect Fire doesn't change anything.

In Cities of Death, if you are on the bottom level of a 3 level building, indirect fire weapons I believe cannot hit you - they always land on the top level.
This rule does not apply to 40k standard, so yeah you get nailed no matter what. It's a balancing issue IMO to prevent people from building and using excessively deep terrain type buildings such that they could put row upon row of men in them and protect themselves from blast effects through the use of an unoccupied top floor.
It has little to do with fluff, more to do w/ balance. I fear for rumors of 5th edition that use CoD type building rules and LOS rules for all situations, and the resultant modeling mutants that may result, as well as arguments about who can be hit by what yatta yatta.
