Because of the way Imperial Guard is set up it seems that I always have a large number of kill points, ie command squad and two infantry squads (three kill points but one troop choice), compared to my opponents, ie 60 Shoota Boyz (one kill point and one troop choice). Is this the correct way to interpret this?

I think that's actually 4 KPs (one for the officer) but yes.
The Main Rulebook FAQ clarifies this.
Put the box on the table by the window in the kitchen.
Also, if your opponent is fielding 60 boyz together as one unit they're doing it wrong. The maximum squad size for boyz is half that.
A good way to think of kill points is that any single squad that can operate independently counts as a KP. So dedicated transports and the squad they purchased for count as seperate KPs, each squad in an IG platoon counts as a KP, and Marine squads split into combat squads count for separate kill points.
