After thinking a bit on Valkyrie model I realize that it raises a lot of thoughts about how it is supposed to be played. Or rather, it is right that GW has not thought about how it played. When measuring distance to a skimmer, measure not normally to the base but to the Hull. And a skimmer may go over the units, but not stand on them (BBB S71). In general, in 40K, the two models can never be under the other unless they are on different floors. A swarm for example can not crawl under a Russ, even if it can fit there.
It has a very large and especially very high airbase. And it is a little unclear what is the hull. It feels as if the wing is one of them. And the weapon mounts on the wings as if they are not to hull would (theoretically) be able to shoot without the target being able to shoot back. Tail fins are more doubtful. However, its probably not a good thing if they get shot away.
But ... Where is it that the valkyria access points located just below the wings and tail fins. So, strictly in accordance with the rules units can not jump out if those pieces are on the hull. Of course we must be able to jump out, which indicates that the wings are not part of the Hull. But what happens if so when valkyrian crashes? Let us say that a unit assaults the valkyria and is under the wing. The makes it destroyed, so you pick the base off and put the valkyria down on the ground. Now there is suddenly no place to stand under the wing anymore.
And how does it work with to measure to and from the valkyria by shooting? Measure straight or crooked? At a distance it does not matter but to determine whether a melta is within 6 "will play a large role if we are to measure up to the model itself, since it is 6" up in the air.
What do you think? How to manage a Valkyrie rule technically? It differs quite a lot of other skimmers ...
Simple solution, there isn't one, you're just gonna have to mull this over with your opponents/gaming groups before games until (if) a FAQ is released. The model from a rules perspective was already goofy, then they added a ridiculous base on top of that.

Not mentioned in the opening post is the 'disembarking' problem - you can only disembark (for normal, non-deepstriking disembarkation) within 2" of the hull.
As you cannot remove a model from the base it is supplied with, this mean that you cannot regularly disembark units from the valkyrie, except into a building or something.
More than that - here's a question! Is there anyway you can outflank with a vendetta and still fire all 3 twin linked lascannons? Such a thing would require the vehicle to move 6" or less, yet the thing measures far more than 6" in any direction, so it doesn't fit on the table properly - much like keeping baneblades in reserve in apocalypse, where it's technically illegal to bring them onto the board!
The valkyrie model really strikes me like some computer games - much hyped, lookes freaking sweet, and is buggy as hell if you actually want to use the thing!
