The Codex states that Zagstruk and his unit must deepstrike into battle using the Swoop Attack special rule. It also states that 'they may not shoot that turn' though 'they may assault that turn'. But are they allowed to run that turn? Its unclear as to whether they may not shoot during the shooting phase (such like a unit if it moves it may not shoot heavy weapons but are still allowed to run durring the shooting phase) or simply not allowed a shooting phase?
They would be allowed to run, there are other situations where something can't shoot, but can still run: Genestealers, Shaken Walkers etc.
However do remember that they don't get a Waaagh fleet move, just in case you were wondering about that.
I don't have the Ork Codex, but let's take a walk through the relevant areas of the BRB:
Deep Strike does allow shooting. This is denied via the Ork Codex to Zagstruk's unit. Codex trumps BRB.
Running is 'instead of shooting'. The BRB on P.95 says that DSing units may choose to run instead of shoot.
Choosing to run denies the unit the permission to launch an assault in the same turn it ran, unless that unit has the Fleet special rule.
Going back to the Zagstruk unit: bearing the above in mind, I would guess that unless this unit has the Waaagh fleet rule - whatever that is - they would be denied their assault if they decide to run, but yes they could run.
