I haven't played 40k since beginnign of 3rd edition. I now see that there is a "3.5" edition out at my local hobby store. What's the difference between 3 and 3.5? Is there and "upgrade" I can buy that patches my rules to 3.5? Or do I have to buy the new one? Also what si this I hear about 4.0? SOmethign about Battle for Macragge has 4.0 rules in it? Soory, but this is all very confusing and GW's site didn't explain any of this.

Forget anything about 3rd edition, right now 4th edition is the version you need.
As Dreachon stated, the current edition is 4th (or 4.0, up to You). If You want to play, You need the new rules which come in two forms:
Softcover book included in the Battle For Macragge (=BFM) starter box, contains all the basic rules.
Hardcover book (BGB = Big Grey Book), contains all the basic rules along with some extra background information, painting and modeling tips, extra mission types, Combat Patrol rules for low-point games and Kill-team rules for those who want to try something a bit different.
Cheapest way to acquire the basic rules would be to buy the BFM box and sell off the miniatures You do not need. =)
What I previously stated is all You really need to know, but the following is an attempt to explain the "3.5" some people are using... If it doesn't make any sense, just remember that the important thing is You'll need the 4thEd rules to play!
The reason why some people (even some of the designers) refer to the 4thEd as "3.5" is simple: It is not a complete rules overhaul. Instead, the 4thEd rules are quite literally just a tweaked and fine-tuned version of the 3rdEd rules, in essence closer to "3.5" rather than "4.0".
However, for simplicitys sake they're just called the 4thEd rules.

I would also like to note that you should not "forget" about 3rd edition. MOST of the rules in 40k atm are 3rd edition and thus you shouldnt just throw them away
IE, every codex besides space marines are 3rd edition books. The FAQS (which are meant to update them to 4th edition) arent complete and you will have to refer back to some older answers for some of the stranger questions that people forget were already answered
Especially Chaos, you dont wanna ditch your 3rd edition stuff just yet
