where can i find the rules reguarding allies?
i don't see it in the main book (i just have the macragge version)
and in the marines codex, i can't seem to find it... only that there's a defect that denies an army the ability to use Allies...
There aren't really rules... Are you talking about inducting units (Only Inquisition armies can do this) or playing with someone? There are no rules regarding the latter-- you could play with your SMs with some 'crons versus CSM and Eldar allied. Now, this would be kinda stupid, but it's legal.

There are no overall rules for combining separate forces into one army, for example a single army of marines and guard. The armies that can do this contain the rules in their codex.
Unfortunately there is no one reference for which armies can combine with others. For example Witch Hunters may combine with marines using specific rules. However the only place to find the rules in in the WH codex. Even though marines could bring on one or more WH units, there is nothing in the marine codex. So if you don't own the WH codex you don't get the rules. Of course you'd need the WH codex anyway, but it's poor planning not to have all the rules affecting an army in thier codex.
The macragge rule book has all the rules contained in the larger rulebook, so don't feel like you missed out.

I don't think that implies that anyone can use allies -- I think it's just neglectful that GW has put the rules for some armies allying with others only in one of two codexes. In this case, the allying rules are in DH and WH codices. I'm sure if you showed up to a tournament with SM allied with Tau, you would not be allowed to play with your list. However, all SM chapters, unless otherwise specified (i.e, Dark Angels are now forbidden to take allies), may take DH or WH as allies, as per the DH and WH codices.
Basically, certain armies can be used to ally specifically with certain other armies.
The witchhunter, daemonhunter and soon coming alienhunter codexs allow units to be allied or inducted to either army, as long as certain requirements are met.
Seeing as 'anyone' does not have these rules, in no way does it imply 'anyone' can use allies.

if it's a unique power of the hunters, then it would be a bonus that clans could take, not a power that would only be denied to some.
the fact that there is an entry for negation of the ability, not for addition of it, reads (IMO) that everyone can use allies, except those with We Stand Alone.
Any *Space Marine* chapter can take DH or WH as allies, as per the WH and DH codices. The only exception that I know of to this are Dark Angels, which may not take any allies, and chapters with the We Stand Alone trait.
If by "everyone can use allies," you mean any SM chapter, then yes, that's correct -- hence why that drawback is available to take for Space Marines only. However, Tau, Eldar, etc, cannot take allies as a part of a single list, which SM, DH, and WH are able to do legally.
