I was wondering, if a squad is shot at that has Mult-wound models and single wound models, what happens? Is it that one wound is taken from as many models as possible or is it can you inflict two wounds on a 3 wound model before removing any models?
Also, what happens in the next turn etc.

It does get messy depending if different units have different armor saves, independent characters are present, etc. The rulebook discusses this and gives examples.
There are 2 main guiding principles though:
- You take wounds in order based upon the majority armor save FIRST.
- Once a model begins to take a wound, it must continue to do so until it dies or the "to-wound"s are exhausted (meaning you can't spread the wounds around so everyone is still alive).
if you have a character in a squad which is where this is normally encountered then p26 is the one for removing the casualties.
if however you have a squad completely made up of multi-wound creatures eg; tyranid warriors or ogryns , then you must remove full models whenever this type of squad suffers the full number of a wounds of a single model.
in other words if the above units took 4 un-saved wounds on each squad then tyranid
warriors would lose 2 squad members, and the ogryn squad would lose 1 squad member
and one other squad member would carry a wound.

So let me get this straight.
Say in a Saemonhunters HQ with an Inquisitor with a 3+ save and lets say, 4 henchmen with 6+ saves, and then 3 warriors with 4+ saves. Does it work that the majority armour save is used first (6+), then once they are reduced to 2 henchmen or less then its the 4+? Then once they're all dead its down to the 3+?
Say if that squad had amazingly been inflicted with 10 wounds, then these 10 wounds get their armour save of 6+? Then if they all fail, then everyones dead (presuming the Inq had 3 wounds?)

In your scenario, you would have to apply the wounds to the 6+ saves first (ties go to lowest save), then after that go to the 4+, then finally to the 3+, then recycle.
So if 10 wounds were given the saves would be applied as follows:
Wound 1 - 6+ (Henchman)
Wound 2 - 6+ (Henchman)
Wound 3 - 6+ (Henchman)
Wound 4 - 6+ (Henchman)
Wound 5 - 4+ (Warrior)
Wound 6 - 4+ (Warrior)
Wound 7 - 4+ (Warrior)
Wound 8 - 3+ (Inq)
Wound 9 - 6+ (Henchman, if any are still alive. If not, go to the 4+ Warriors)
Wound 10 - 6+
So does it go like this:
Wounds are determined on the 5 Henchmen first. If they die then the left over wounds are then transferred to the Warriors, then they get their 4+ save. Is that right?

my understanding has always been that all wounds are assigned, then saves made...
thus there's no bleed over of henchies die as all armor saves are resolved at once...

Which means =][= henchman can be nice in that in your example, regardless of who the models are, you have:
you allocate the wounds as follows:
wounds 1-4 on the 6+
wounds 5-7 on the 4+
wound 8 on the 3+
wounds 9-12 on the 6+
wounds 13-15 on the 4+
wound 16 on the 3+
wounds 17-20 on the 6+
etc, so it is a bit of a pain, but if you happen on something that shoots you up bad, lets for the sake of arguement say 20 rapid rining shuriken catapults(ok I know they are assault) from a black guardian squad, that is 40 shots, on average giving 28 hits,which gives about 19 wounds, you therefore have to take:
11 6+ saves (actually the AP bins the save, all these models are dead
6 4+ saves, balance of probability means you will be lucky to have any of these guys standing too
2 3+ saves, if you are unlucky your =][= lord has taken a wound, but given 19 wound on a squad of 7 bodyguard over half of which dont get a save, you got off pretty lightly, now dont even mention churgeons
