I have been toying with the idea of a joint Deamon hunter and Space marines army. So what i would do is "fluffliy" make a comander inquistor, in the sense that he would have usage of both armorys rites of battle, and the Inq stuff
could it be done?

Not in the rules.
But custom designing chars is normally outside the rules anyhow - if it's for a friendly thing or local campaign that allows such, then go for it!
You cant mix their armories and their special rules, however you could model either one as the other as long as they stay within the rules. So a master model could be an inquisitor in armor, or an inquisitor model could be a master.
Take life seriously, its lethal.

But you would however need to have two models...
Make one into the Inq/Commander (model this guy with a lot of extras- make him look really impressive) and make a humble looking servitor of some sort for him. Use the servitor for measuring things for the Inq (shooting, being base to base, wounds etc), and make sure your opponent knows.
This way it will look like your HQ guy is both but it will work as if they were two different models.
