The whole thing screams inquisitorial purge, but it seems very likely at the same time. Purge because thre geneseed of the traitor legions was purged but everything else is perfectly logical. Look at the grey knights, they remain a super-secret chapter who serve a secret group. The bit of them talking to the emperor seems farfetched but its perfectly logical.
