I know that skirmishers normally have no flanks, but once they are in close combat, they line up just like any other unit. After that happens, do they now have a flank/rear? If they get charged from behind the next turn, will it be treated as another frontal charge or as a rear charge, requiring a panic test and giving +2 to combat resolution?
Yes, once a unit of skirmishers have been charged in the front they can then be flank/rear charged as normal as their formation has changed from being skirmishers.

That's right, in CC they rank up and aren't in skirmish formation, so therefore thety can be flank or rear charged.
