Simple: do Pegasus Knights - or Fell Bats, or Great Eagles, etc. - negate rank bonus if you charge an enemy unit in the rear/flank?
I am assuming the unit in question has a Unit Strength of 5 or more at the time of charge.
Simple answer: NO.
Unit fliers are skrimishers. They do not negate ranks.
Great Eagle (single model flier) has less than 5 wounds --> less than US5. Not sufficient US to negate ranks.

Didn't think so, just wondered what the general consensus. Bang goes another reason for me to take Pegasus Knights in my upcoming Bretonnian army.

I wouldnt let it bring you down too much,pegasus knights are still arguably the most impressive brettonian unit and best flying unit in the game
So what if you don't negate ranks with them? You still get the +1 for flanking and +2 for rearing. And there's other things then fully ranked units with standards:
They're excellent at taking out fast cavalry, chariots, lone mages and cavalry if charging in flank or rear. War machines and shooters are minced meat if they come into contact with them.
Not only that but their perfectly cabable of winning combat based on kills alone along with a rear charge bonus
