Do Skink blowpipes still poison on a 6 when shot at long range (provided that the target is susceptible to poison and the armor is penetrable on a 6 or less) even though the to hit is at -1?
Can skinks fire their blowpipes while sitting in cover in a pond? Or do they have to move out and fire?

Both valid questions, here's the answers;
1. Skink blowpipes (and javelins) always poison enemies on the roll of a 6, regardless of whether you need 4+, 5+ or 6 to hit. The only time the poison rule doesn't apply is when you need 7 or more to hit. See the Warhammer rulebook (shooting section and special rules section) for the complete rules, but basically it goes like this. If you need 7+ to hit (due to excessive modifiers), you need to score 6s first, followed by 4+. If 8s are needed to hit, you must score 6s followed by 5+ and for 9 to hit, 6s followed by 6s. 10+ to hit is impossible.
2. There's no reason why Skinks can't fire their blowpipes while submerged in water, in fact, that's the best place for them to be! Soft cover, unrestricted movement (being Aquatic) and can still shoot!

thought i would post here as its a similer subject.
are sink hand weapons poisoned aswell? the reason i ask is that in the army book jungle poison says "all shooting attacks made by skinks with non magical missle weapons benefit from poisioned attacks. it makes no reference to their hand weapons
You answered your own question. Since it makes no mention of hand weapons, then they won't be poisoned.
I am right 94% of the time, why worry about the other 3%.
but in the skink section where it says about skinks it says they coat their weapons in poison meaning all weapons. thats where my confusion came in
Read the rules on the subject, not the fluff. Otherwise all the books would have a lot of similar arguments.

anyway it doesnt really matter it just makes skinks not as good as i thought.
Im not having a go im just pointing out the way the rules could come across to some people.
But that is the case if the model has the rule "poisoned attacks". Skinks however have a specific rule which says poisoned attacks for shooting weapons, and not the general "poisoned attacks" rule which affects shooting and combat weapons.
