I put those on my necron warriors recently, and it looks great. I've given them a red line on the left or right shoulder pad for 20 of them and given 20 of them a red shoulder pad on their left or right shoulder.
In my opinion there are three thing to take into account and that's Fluff, Awesomeness and functionality. The red gives them a sin city contrast which looks awesome and it's easier for both me and my opponent to see which dead necron will be back into which squad. Especially when moving in a tight phalanx. Might not be very fluffy though.

I don't think necrons have squads..

We're lucky that they do. An army of independent characters would be a pain in KP missions and the other way around, sweeping advance (Shudder).
My opinion is that they do line up in squads, they just aren't fixed.

I just mean in the fluff of it because all they do is march into the middle of things in a giant hoard
As far as for the table stop.. i've never had a problem with squads getting mixed up and I usually want my warriors to have a single coherent scheme so they all look the same.
If you specifically need to have your squads differentiated I might recommend painting each squad in a slightly different scheme rather than giving them actual squad markings.
At least that would be my preference.

I base my models with sand and then paint over the sand with different colors in order to differentiate squads.

Seems like a idea that doesn't compromise the fluff. I think it would make it look like the army is fighting at different planets on the same battlefield.

Have half the board snow and half the board just normal dirt and your units can only cross the halves via the monolith portal.

Ohh man, squad markings on 'crons, that takes me back. I used to paint different coloured shoulder pads on the old metal Warriors just so I could differentiate squads, didn't quite make it a cohesive force mind, but it was almost colourful.
These days I'm keeping all their shoulder pads the same colour, but I was thinking of differentiating squads by bases instead. As in different numbers or sizes of rocks per base could be done, but then I thought I'm really not that bothered by which Necron should go where. I'll make lots of varying bases, but they'll all have the same planetary theme (red), and besides it's quite easy to tell the difference between my 2002 Warriors and my 2009 versions. If you can't tell on the quality and brightness of the paint work, the little bubbles in the green rods should tell the difference (none of the old rods had imperfections like that, almost all the newer ones do).

I don't believe in marking...maybe battle damage or something to make them different in look, but they don't differ by markings in my book.
When I play all my squads move together and I face squads back to back along squad lines.
Example (bear in mine the lines are not proportional. They warriors could be literally right next to each other):
X X X X <=|=> X X X <=|=> X X X
X X X <=|=> X X X <=|=> X X X X
Even though they may all be spread in one LONG phalanx...I can visibly see the lines by facing the warriors a different direction. It's a trick a buddy of mine used with his Guard armies,. works great!
