I've seen a lot of empire lists and a lot of them have a warrior priest with two hand wepons instead of a great weapon. can some one tell me why this is? Because with a great weapon you get 2 attacks at S6 with hatered, and with two hand weapons you only get 3 attacks at S4. So why would you chose the two hand weapons?
depend on whom you are fighting.
Vs High T and High Armor save enemies, you want the doublehanded weapon.
vs low T/low AS/low I you want the two hand weapons.
I have 2 warrior priests, the old great weapon model, and the new model with the sheild and single hammer who is reading a tome, I just think they look cool, who cares how well they do. They are each together with a unit of 29 halberds and 2 units of 10 swordsmen.

well like I said the rules are flexible you can have the single weapon, single weapon +shield, two weapons, or doublehanded weapons.
Just change it depending on whom you are up against.
Mine have two weapons because I use him to play Mordheim as well. Its also the reason my army general has a burning torch in one hand - possibly the coolest figure ever produced by GW.
The careful application of terror is a form of communication in itself - Zutta Law #4.
A WP really is not going to be making an effective differnce in combat, whether its 3 S4 attacks or 2 at S6. Whats more ipmortant about them in the synergy they provide, an additional dispel dice, hatred for the unit, prayers. As such the HW and shield seems far more important coz he's not doing anything if he's dead!
oh, they can be a difference maker in CC. Vs the races that WP instill hatred in, in a right unit, yeah a WP can be a difference maker.
