I've just went and grabbed myself two regiments of these guys as zealots for my 40k Witch Hunters army, but have enough for a regiment or two left over. Thing is, I have no idea how to use them effectively, and in the few games I've played haven't made their points back, unfortunately. What size do you think I should take them as? How many ranks? How do you use them?

I use one unit and it varies with my opponent as to how I use it.
Against fast armies I use them to guard a flank. I extend them as far as I dare and angle them to that any enemy unit that wished to attack that flank has to go through them.
Against monsters, I deploy opposite the monster with a frontage of 5 and go straight for it.
I use about 17, generally in 3 ranks of 5 and two left over.
You should never evaluate the effectivenss of a unit by how many points it directly kills.
Flagellants are tar pits. Unbreakable is the best special rule/ability in the game.
Flagellants will hold against any enemy and then you can subsequently charge their flanks with knights or such.
Of course if they get the charge there is little that would be able to stand up to them. So the opponent has little choice but to charge and fall into your trap.
DotR is 100% correct in saying that the effectiveness of the flaggies is not measured by how much they kill.
They are there to hold up enemy units so you can counterattack. They are an invaluable tool, if used well.
They do however die very quickly to shooting and magic. There isnt really much you can do about this as you dont want to bottle them up behind a screen. Deploy away from the nasty bows and get into combat with something meaty fast!

How well does the martyrs rule work? i havent used my flaggies yet but i like the look of getting the bonuses in CC

I've found it to be a liability.
You are losing flaggies every time you do it and it actually detracts from their role, to hold enemy units.
The only time you should consdier it is if you have charged the enemy unit.
