Which one should I choose.

The Cult Marines have been streamlined into their own seperate Troop entries, instead of just marked Marines. And that "Ancient Enemies" rule is out the window- as are all the individual Cult Armies and Traitor Chapter Armies and rules (So World Eaters, Night Lords etc all specific rules goneski). So it doesn't matter what HQ you have compared to what Troops you have, you could have Khorne Chaos Marine units for troops, or Berzerkers (two different things remember), or a Khorne Lord with Thousand Sons Marines and Rubric Marines, or Slaanesh Prince with Nurgle Chaos Marines and Plague Marines or... or.... )
But now, you can take anything you like (Bikes, Chaos Marines, Raptors etc), Mark them however you want, paint them however you feel the need, and make up some alternate story or idea as to why your own models have that specific stat or ability.

Most will tell you that Daemons, now that they are generic, are not worthy of being the core meat to your army. Chaos Marines, and arguably new Terminators, are the way forward, with everything else to support them. You can still make a World Eaters army, but the army itself will not have specific bonuses or rules for having an 'all Khorne' army- you'd just be taking a fluffy army with all Khorne units (which is still mightily effective).
So in the long run, it depends on where you want your imagination to go

With the new codex, you can feel free to mix and match them too.
You could have a Dark apostle (Lord, MoT, Power weapon) and then a couple of squads of Bezerkers, to represent a certain company who have dedicated themselves to Khorne.
Don't forget icons too
With the new codex, there's still a strong element of being able to field exaclty the type of army that you want.

World Eaters have given themselves completely to the blood god Khorne, and consequently are all Berserkers. A WE army would be mostly Berserkers, with little or nothing without the mark of Khorne.
But, you could just mix and match, since the new 'dex encourages this. See what works best for you!
So, is a dark Apostle a Chaos Lord, or a different model?
The Dark Apostle is often gifted by the Chaos Gods. I would use a Sorcerer with a force weapon to imitate the psychic bond the Apostle got with chaos.
There's a Word Bearer-thread a few threads back. Look it up. It might have some answers for you.
