Can a Biker with the mark of Khorne upgrade the combibolter on his bike to a melta gun? I know MoK prohibits this in power armored troops, and a biker is indeed wearing power armor, but the upgrade is on the bike not the marine. I'm not trying to get around a rule I'm just not sure how to interpret this. Any thoughts?
All weapon upgrades other than plasma pistols are forbidden to models with the mark of Khorne. Therefore your biker may take a plasma pistol, but not a meltagun.

Unfortunately bikes cant have Plasma Pistol mounted on them.
Characters, who have access to their respective armoury, can of course choose Plasma Pistol for themselves, but thats hand-mounted, not bike-mounted.

It boils down to this. Models with the Mark of Khorne have the restrictions upon their ranged weaponry. It doesn't matter if it's a bike mounted model, it's still a model in power armour.
However, there is a way around it. Expensive, but you can fit in a meltagun into your biker squad. You'll need to upgrade one to a Champion, and then purchase him a new bike from the armoury. He'll then be able to purchase the weapon upgrade via the Armoury instead of the unit entry. It costs right around 40 points on top of the Champion upgrade, all of which come out of his wargear limits, but if you really want a Meltagun that badly, that's how you can do it.
That is a little disappointing but it is what I expected. Thanks for the feedback gentlemen.
