On a view of the Imperial Army before the heresy, would it make sense that Imperial Guard Generals would be Space Marines, and so I could make conversions of them for generals? would they keep their chapter's colors?
No, generally the Imperial Guard generals have passed the age at which space marines are inducted, and the chapters usually don't waste an extra soldier or general on the IG. The Imperial Guard generals are usually noblemen that just got the job, or guardsment that have worked up their way through the ranks. The latter are usually very good at tactics, generally equalling space marines in that department.
What usually happens when the two forces come together is that they closely work together, along with any Navy and Titan units they have, with the IG commander usually deferring to the SM commander.
My bad, I missed the key word of pre-heresy.
I would still say no, they were still separate, but the IG were usually just grunts in a SM army, as opposed to an army commanded by SM.

Uhh, well the imperial guard proper was formed after the heresy. Before that, normal men where put under the control of primarchs who where the generals for the emperor. After the Heresy, the IG was separated from the space marines, and marines where split into chapters.
Some men, of great stature, where given special surgery to allow them to become space marines. Most notably, the men of the inner circle, to which Lion El Johnson lead. Although these cases are rare.
A space marine captain or higher is almost always a superior leader as compared to an Imperial Guard General. For a space marine capital, would have lived centuries through near constant warfare. The body of an IG general, would likely fail him, long before he could ever hope to reach the depth of experience of a space marine captain.
It's good to remember that the Adeptus Mechanicus, The imperial guard, the Astartes and the imperial navy are all independent organisms, they have to parlay with each other constantly during the battles

The relation between the space marines and the Imperium has always been one of the more interesting dynamics in the universe. In the simplest terms, the chapter masters rule their own mini-empires without too much mettling by the administration.
A good example is the Ultramarine chapter. They more or less have their own worlds to rule. In the fluff it is also mentioned that there are PDF soldiers within their empire. So, in theory, you could come up with an imperial guard unit lead by a space marine looking individual.
ok the easy answer is no, but that is cos you asked about chapter colours pre heresey the SM were in leigons
the leaders of the SM were the primarchs, the primarchs had command of vast armies which included their liegons but also millions of imperial Army troops
the Imperial Army would have had its own generals etc but they would be reporting to the primarchs, or their deputies and captains. Any SM in charge of Imperial army forces though, and this does appear to be the crux of your Question, would remain a space marine, not a member of the imperial army and would wear his oen colours and probably be in ciommand of SM troops as well
