I am thinking of getting a Commander but i don't know what he comes with or what is best for him to have.
How best to equip him with what comes on the sqrues.
There are a few ways to do this and it does depend in part on how you plan to use him.
Will your captain be with a command squad or will he be by himself?
Will your command squad be veterans or terminators or something else?
That will dictate heavily on what you can do.
Some of the more popular options are a power fist so that he can take on other high point cost counter parts. A jump pack is very useful if he is not going to be mounted in a vehicle.
I would recommend an admantine mantle to protect your investment.
Well that's really going to depend on what your chapter or traits are, and how you plan on using your army on the field. If you're going to have a primarily shooty army, it might make sense to give him good close combat weapons and a CCW outfitted command squad for insurance, or you might just make him supe shooty. The Commander sprue has many different options on it, so chances are you won't be left wanting if you want to seriously mix it up. Perhaps if you told us a general idea of what your army does well and what it doesn't do so well, we could help you figure out a good kit.

2500 Black Templars
I think he will be on his own. The main reason i want him is his Rites OF Battle special rule which i think will be very useful. Of cource i want him for his combat abilities aswell.
My army has 6 plasma cannons, LR Terminus, LRC, 8 CC Terminator (in LRC)and tactical squads for 1500pts, with this i have about 130pts available to spend on him.

Well almost anything from the war gear section can be equiped. A command squad wouldn't be that bad though for him maybe a terminator command squad so then they could be mounted in the land raider crusader.
But if you want him alone sitting back I am assuming since you want him alone I would equip him with a storm bolter because he should be sitting back if he is alone and a power fist or a power weapon.

From the bits you get in the Space Marine Commander box, you'll want to give your commander a power weapon and either a bolt pistol or a plasma pistol--and that's about it. Pull some Frag Grenades off your Tactical Squad Sprues and give him those, too.
Here's the deal:
Commanders are wasted on shooting. Though they have access to a range of ranged weapons, basically none of them are really worth their points. More importantly, if you take anything other than a pistol, you lose an attack. Commanders will always, pretty much regardless of how expensive they are, do more damage, per round, in combat than they will with any gun you can give them (presuming you spend similar points on CC upgrades).
Morover, it is simply better to have a commander which is geared towards one thing than to make one who is a generalist. Gearing him towards close combat is really the only good option.
Having come to that conclusion, you'll notice that there remains a selection of close combat weapons. First off, remove anything that reduces him to initiative one--the power fist and thunder hammer. This pretty much leaves the power weapon and the lightning claw.
Now, you don't want to buy a lightning claw unless you're buying two--you lose an attack, and it wastes points. Since the sprue doesn't come with a right-handed lightning claw, that option is pretty much out. That leaves the Power Weapon, and its obligatory compatriot, the bolt pistol. Upgrade the BP to a Plasma Pistol if you feel like it, but, really, I don't think I'd bother.
Now, you've got a bunch of wargear selections you can make.
Personally, I would say that if you're going with the BP/PW commander, you should buy him some frag grenades and terminator honours and call it a day. The goal is to give him a good CC weapon, pack as many attacks on as possible, and let him loose.
If you feel like spending more points, both Artificer Armour (which doesn't involve any special modeling) is a good pick, as is the Iron Halo (though the Halo does require a specific bit--which you do get on the commander sprue--so you'll have to decide if you want your commander to have a Halo when you build him). The Adamantium Mantle (there's no bit for this, so don't feel obligated to model it) is a reasonable buy, but probably worse than the two above, due to its cost.
More importantly, you'll really want to consider making this guy faster. He's for CC, after all, and getting there easily half the battle. Round up a Jump Pack or a Bike for this guy, if you can (those aren't included in the box, unfortunately). Both are good picks, and well worth their cost.
If you want to make him out of bits from the box, though, Power Weapon, Bolt Pistol, and Frag Grenades (and Terminator Honours, though you dont' really need to model that, either) are probably your best bet. The resulting character costs 107 points (for the Ld:10 version) and is worth every point.
Another great commander build involves going to Battlewagon Bitz (now owned by the War Store) and ordering a single Terminator with Lightning Claws (about 12 bucks, plus some shipping). For 130 points, you get a Master with two Lightning Claws, Terminator Honours, a 2+ save, and a 5+ invulnerable save. He isn't fast, but he's tough, kicks out the damage in combat, and he's still quite budget.
