My son plays an Ultra Marine army and wants to replace his Terminators for Grey Knights. I feel that this wouldn't be going with the fluff but he is set on it. Running Dark Eldar myself and I'm not really that knowledgeable about the SM fluff so I'm wondering if he is making a mistake. I'll go with the majority here.
In all honesty, i think it depends very much on who he intends to be playing.
Reading the DE fluff, as they are (apparently) the creators of the Great Enemy, if your son is taking on your DE, i can't see a problem with it, then again, i am more than a little "Pro Grey Knights".
Word of advice to yourself tho - GK's get loads of nice toys that totally ignore invulnerable saves.....

According to the Demonhunters codex, it is OK fluff-wise for the GK to be allied with Ultramarines (or any other loyal SM chapter). This holds true as long as the base army is the UM, not the DH. Just think of it as the DH need to call on some additional might to vanquish a particularly nasty threat, and since the DH are relatively few in number, they call on the legions of the Adeptus Astartes for assistance.
That being said, GK cannot be allied with two different units (i.e. SM AND IG, or 2 diff chapters of SM). One or the other. But it sounds like your son is OK.
As far as a fluffy reason to fight DE, maybe the DE have stumbled across a chaos artefact, or are falling to chaos, or just look like chaos has infected them (those DH are an intolerant lot. One whiff of chaos and its exterminatus for you). In either event, all of it would be OK, fluff-wise.
May I also add that I think its great to see a father-son duo in the game. Welcome.

I would say it was ok as long as the player could explain why they were in their army, other than "because they're stronger than regular Terminators"

Gk Termies would only be brought in for anti-daemonic purposes. So unless you've got a lot of Chaos around where you guys are at, then no, it isn't really fluffy. But yes, it IS allowed nonetheless.
