I have not used bikes in my Black Templar Army. I recently got the Space Marine Bike Squadron Box Set that has 3 bikes. One has a Plasma, One has a Melta, and the other has a sword.
I have enough bitz to make a lot of changes. I could build and play the bikes as in the box but what would be the best weapons combination?
depends really, what kind of role are you looking as for your bike squadron? anti-tank? anti-infantry? anti-heavy infantry/light vehicles?
I personally would add the sword and the melta gun and leave the plasma at home (if your a good converter you can actually turn it into a marine on foot, looked good when I've seen it done) as a BT your bikers won't want a PF because they don't get the extra attack for being sergeants, so the sword and melta are a good combo. If you have alot of bits add another melta and an attack bike with multi melta and go for tank killing gold!

hmmm, for anti-tank, i'd prefer 3x Attack Bikes w\ Multi-Meltas. And for anti-infantry, i would take a full bike squadron with heavy bolter attack bike, and a few flamers/plasmas/power swords scattered throughout.

I have not settled on anti tank or anti infantry yet. I got the set as a gift and have not decided either way though I need some extra means to kill those pesky Tau Armor vehicles. I do see an Attack bike in my near future.
