I have been thinking about male replacement models to be used in place of Sisters of Battle. I was stumped on the idea until I remembered that I have some models from Alternative Armies. They kind of fit the look of what the "Frateris Templars" might have been. I would ues the Sisters' Rules.
Anyone have any other ideas?

Possibly, yes. But the problem is the Ecclisiachy is banned from ever having any MEN under arms. And the Frateris Templar were disbanded.

Come on people don't rain on this guys parade too much. People do pre heresy marine armies all the time. They're great for fluff and make for incredibly unique and striking armies. However, I am not so sure that the ruleset for SOBs would be appropriate for the Frateris Templar. They were not known for their faith in the emperor, quite the opposite as I understand it. Perhaps a non GK/SOB inquisition force might work. Lost and the Damned would have been good as well back in the day, perhaps using the new IG codex might work too. You need to think about what the fluff of the army says about their play style and find a codex that matches that, be it nids or necrons.
As for the models, I don't know I think i'd look for things more along the lines of inquisitorial infantry. They should be power hungry, barely controlled ranks if you're trying to depict them during the heresy. Hope this helps. If you're serious about doing this then don't let people give you a hard time about fluff. Unless they are supposed to be a current era army, then burn heretic ;-).
Seeing how much heresy there is around, I wouldn't down that there may be still some elements of the Frateris Templar around. Furthermore, he didn't necessarily say he wanted to do Frateris Templar, but rather a male version of the Sisters, and while the Ecclesiarch might be banned from having men with arms... they sure seem to be pretty well armed when you look at their priests and missionaries.
Doesn't necessarily have to be troops serving the Ecclesiarch, but rather troops serving the Ecclesiarch, if you catch my drift. The original templar (Crusader type, medieval ages, not way way in the future) weren't exactly created by the Pope, rather a bunch of religious warrior types got together to protect pilgrims, and, well...
What if, say, to protect 40k's pilgrims (since I rather doubt the trip to Terra is all that easy to make, nor do I expect there to be one way flights to Terra.), a group of devout veterans, horrified at the massacre of pilgrims at some waystation planet, decided to take it upon themselves to gather their arms and protect the devout on their way to the holy planet?
Of course they could hardly afford power armour or bolters...
...at first. But just as the original Templar found out, aiding others can be quite rewarding.
So not Ecclesiarch troops, but certainly religiousy.
I wouldn't try to find male replacement models for sisters, as they are quite unique without a male version existing. Sure, you can make up your own background or take a shot at a pre-apostasy Frateris Templar army, but I can't see a way how those would fit with the SOB rules.
I'd say either just take female sisters or go for a different army style that fits a male holy army better. You could still use the WH Codex, taking priests, zealots, storm troopers and stuff like that. Or just go for the new IG codex, it seems like fun anyway. Myself, I'd probably go for IG with allied WH in your place. Could fit your idea pretty well.
If you just want male soros, I'd say the same as for female space marines: NO!

Great stuff Pixie! Some more stuff like that and the fluff will be worked out. I have started painting the models that I have for this idea. Though I don't have enough of them.
As to Female Space Marines, there is one!

Fluffwise you could say that an inquisitor "recruited" members of the frateris templaris to fight independent of the ecclesiarchy no?
