If you have read the Eisenhorn trilogy by Dan abbett then this idea will make sense to you if not then i believe you will like it anyway .
Gregor Eisenhorn was once a puritian inquisitor who fought for the good of the imperium. But as he began to prosecute the heretics of the imperium he came acorss acient chaos artifacts. These included the blasphemous Necoherte (excuse my spelling) and the malleus codicum. The necoherte he destroyed twice, but the malleus codicium he kept, to learn from. From it he learned how to summon daemonhosts and other assorted heretical things.
During his travels he fought the famed quixos, who had fallen from the emperors grace many years before, and although he defeated him quixos presence had a lasting impression on him.
My plan for an army was to use the chaos codex, but im not sure weather that is the right idea.. However it will have some converted inquisitors from the Daemonhunters, or witch hunters range. It will probably be a cult devoted to following of khorne. I will include chaos space marines who are "helping the inquisitor reach his dream of demonhood". However i will also be including imperial guardsmen who have also falling with the inquisitor. My question at this point is how do i combine both the inquisitor powers and abilities with chaos one. Another question is how will i include imperial guardsmen rule wise, and finally i plan to have quite a few daemonhosts so how will i include those? I know this is probaly agianst your puritan views but iv always wanted an army like this do im asking for advice.

Use the DH codex and induct regular guardsmen. Then refer to all the DH stuff as belonging to rougue inquisitors who have inducted traitor guard and the like. This way it is all tournament legal and you won't have to ask opponent's or organiser's permission.
Don't use grey knights of course as you need to be puritan for that. Put several daemon hosts in and an =][= lord as the leader with some elite =][= chaps as trusted lieutennants. Troops can be ISTs representing the lord's elite forces then bring in as much guard as you want.
There is no way you can get CSMs and guard and DH stuff in an army unless you ask your opponents permission to just pick'n mix from 3-4 codexes. While your at it put some codex daemons and evil sisters in there too and perhapse a tau hammerhead and ....... you can see where it is going.
As luck would have it there is an official GW game that you can use all your wished for units together as long as it can be explained in a bit of a storyline. Apocalypse games have no FOC limits and you can mix codexes together as much as you wish.

The way I see it, you have two options:
1) Use the DH codex as a base, led by an inquisitor, made up of Grey Knights, with inducted Imperial Guard units. Use Chaos Marine models to "count as" GKs, "corrupt" your IG, and make a radical inquisitor. You can't use Daemonhosts, and your marines won't be able to have many variant weapons, but otherwise it works.
2) Use the WH codex as a base, led by a radical inquisitor, with ISTs as troops, with inducted IG AND Grey Knights allies. Again, use Chaos Marines to "count as" GKs. You MAY (check codices to be sure) be able to field Daemonhosts in this army, but no guarantees.
No matter how you slice it, there will be some limitations.
If you're not overly fussed about the Imperial Guard contingent you could just bite the bullet and use the CSM Codex. Have your Lord as a fallen Inquisitor, or Sorceror if you want your man to be a psyker (he's already fallen to Chaos, he's probably not going to be shy about using the Dark Gods' psychic powers too).
Use the new 5th ed IG codex as the base codex.
Penal legions troops as korn cultists
T5 ogryns as big mutants
primaris pysker can be a rouge psyker
psyker battle squads as pysker heretics
not to mention the new IG squads are just awesome
Now, use WH or DH as allies
Take an inquisitor or Lord. Use the other slots that are allowed to you for using WH or DH as allies.
You can even add daemon hosts as an elite if you use the DH codex
Now use Codex Chaos Space Marines
Take Cypher and a retinue of the fallen angels
The DH and WH codex says that you can only take one allie. This is to prevent you from having an IG parent list with both WH and DH. However, Cypher and his retinue are considered as a special character so this shouldn't be a problem.
Everything should be perfectly legal. If not then someone will run it by me.

If you are into lighted-hearted fun where enjoying a game has priority over power gaming then go ahead and try BLOOD BOWL. You will be presently surprised.
I've actually built quite a similar army myself (albiet without the chaos trappings, but pish posh.) It should be your army, so I won't post exact squads, but you can get the job done using the DH codex. It's not that much of a stretch for Inquisitorial Stormtroopers to "count as" guardsmen... especially considering the fact that the "veteran guardsman" inquisitorial henchmen has the EXACT same stats and weapon options as a storm trooper. It's even less of a stretch to use allied space marines to represent chaos space marines. To recap. IL, Daemonhosts, (assummes from fluff) stormtroopers counting as fallen guard, and space marines counting as chaos space marines. When built properly, the army is actually quite effective, because it has the potential to combine the absurd effectiveness of the basic SM troops from the new codex with the absurd effectiveness of Daemonhosts, and the only moderately absurd effectiveness of stormtrooper "special weapon" squads. Hope this helps.
Oh this is very interesting idea.
You can also try a witch hunter inquisitor with preachers and zealots! How more Khorn you can be when youre an insane maniac running around with a huge chainsaw!
You can use melee inquisitor as a main HQ,
For troops you can still use ISTs.
I really think a Preacher would be a very flavorful character - priest of khorne with an eviscerator, leading zealots into battle; they are quite decent unit to use, you may use khorne berzerkers to represent zealots with eviscerators, and some random militia or flagellant from FB to represent others.
Penitent engines can be converted with some defiler bits and will carry same theme of dark gory and murderous chainsaw rage!
You may also induct some Space Marines from new Space Marine codex.. just represent them with the chaos marines on the table top... yes they do retain And They Shall Know No Fear.. but thats because they really-really believe in chaos, not like some other chaos space marines!
Seraphim with wings from FB harpies and some mutations would look cool too if you chose to go the Sisters of Battle path.
For heavy support I have a very cute idea... A rhino hijacked by obliterators and somehow merged with their warp-machine powers! Just imagine a hull-warped-merged obliterator on top of a rhino, with insanely huge weapons comming out of his arms and rhino's hull... hmmm can you tell that im really devoted to the emperror?!
If I will think of more I will post again, but otherwise this is a really neat idea, please keep us updated... yes we will burn you for this eventually, but only after we will enjoy seeing your army...
This has all been interesting reading. As i was going through it a little light bulb poped over my head. If =][= can ally with Imperial forces then theres no reason why you couldnt have a rouge =][= and just use the ally chart but for the CSM or CD codexs. Go the whole hog as it where.
