At the moment I'm busy recollecting space marines and after browsing the codex both the special characters shrike and lysandar have caught my eye. Simply put, would having both of these characters in the same army (note that it won't be imperial fists or raven guard, would be playing a different chapter with the "counts as" chestnut) contradict fluff or game rules?
My idea being to have one company (commanded by shrike) to specialize in covert/behind enemy lines combat while having the other (lysander's) to be siege experts

Not at all, this would be totally okay. The Codex states you can make your own chapters using the stat lines of these special characters, and it makes total sense to have 1 company totally set on seige and such while another is specialized in covert ops. In fact, that is persisely what these two captains are.
If you choose to use these two guys at once, only one of their "Chapter TActics" can be used thou, but you can decide before the game starts.
I would also suggest filing off the chapter insignias as best you could tho to make them more appealing to your own chapter.

wasn't planning on using the models for them anyways, was going to create them from scratch using the SM commander set and the terminator assault squad box, kinda make them unique
Yeah, totally cool to mix them together. Sounds like it could be a good theme. Good luck with that. Any thoughts on the conversion work you will use to pull it off the conversions of Shrike and Lysander?
We meet again...Yes it okay to mix special characters and then if its your own chapter or if your my buddy then you give them names and ranks (sort of) to fit your needs. He plays ultras and uses kantor as captain aegman (or something like that, I hate smurfs so I dont care much about them) But the point stays the same make lysander your chapter master or captain while shrike is another captain or CM.
Just realize you can only replace chapter tactics with one thing either your whole army will have fleet or be stubborn take your pick.
dont really plan on going over the top with the conversions, will probably add a few seals etc from my bits box along with a jump pack for the shrike model, will (attempt to) add some iconography made from green stuff and maybe some robes, although doesn't really make sense to have a classical/monastic look on characters who lead armies through covert ops/sieges lol
we'll see how my mad experiments turn up when i try out color schemes over the weekend. as for the bits and pieces like robes etc, will have to see what my bits box yields.
if worst does comes to worst and i need to get some robes in, can get hold of a DA chapter upgrade since the BT version is plastered in iconography. In fact a box of DA vets could round out my sterngaurds...
Green stuff robes can actually turn out pretty well. Just takes a little practice (not to say that I'm good at it. hahaha.)
