Having read a lot of posts recently about the value of having GK allies in an IG army I was wondering what exactly are the stipulations for doing so? If I were to get an inquisitor with retinue and a GK squad is this enough or do I need more?

It's all explained on p. 21 of the DH codex.
There are no required allied units.
There are limits on how many allied units you may take.
Just note that you can't break the requirement of fielding an Inquisitor if you want an Assassin. That means you would have to take an allied HQ Inquisitor Lord so that you still have an allied Elite slot available for the assassin.

For an IG army, you can ally the following from the DH codex:
0-1 Fast Attack
What I like to do is ally an Elite Inq + 2 mystics for some anti-deepstriking defense for my guards army. If you're going against a psyker army (Eldar, Lash Chaos), I'd recommend an HQ Inq + 2 mystics + psychic hood. And if you're going against a Deep-striking army such as daemons or drop pod marines, then go for both Elite Inq + 2 mystics and HQ Inq + 2 mystics.
Grey Knights would be good to discourage enemies (or at least make them think twice) from assaulting you. Grey Knight Terminators would be better, but they're really expensive.
Thanks jy2, exactly what I was after. Does this mean if I wanted I could just ally an inquisitor into my army, or even just take a unit of =I= stormtroopers as troops? And do these cut into regular restrictions (i.e. can I have 3 IG elite units and an =I= one)? I assume not but just want to check before I start thinking about committing pennies.
Yes, you could ally an inquisitor into your army, or even just take a unit of =I= stormtroopers as troops. However, allies still take up slots on your FOC. So if you were to take an Elite Inq, then you would only have 2 slots left to take any elites from the IG codex.
