I'd probably say missile launcher, if only for the flexibility of blast and Str 8 marine/transport killing.
Of course I wouldn't field it as a HWS rather attach them to regular squads as a HWT for survivability. I have 4 infantry squads with ML (configured as 2 squads).
If i HAD one in my army it would be the Mortar.
Mortars aren't really much threat at all to the opponent so they'll generally leave them alone where as anything else will be on the 'need to kill quick' list.
Plus they're Dirt cheap and have the pinning ability. More importantly they look cool.
But really i don't really bother with HWS infact i don't really bother with heavy weapons on any infantry. Thats what tanks and sentinels are for.

They fit into my WW1 themed army really well as I've modelled them to look like carriage mounted dual purpose field guns firing shrapnel/AT shells. I deploy mine in two "batteries" of three, using my CCS buffed by Kell to issue orders to increase their effectiveness.
Practically, I like their versatility in their ability to help deal with hordes and light-medium vehicles, but only as a supplementary unit; one's primary anti-infantry and anti-tank capability should of course be based around ordinance-blast weapons and melta/Demolisher cannon/Vendetta.
People may prefer the autocannon in terms of cost-effectiveness ratio, but that's their choice.

I'm with lord borak on this one... I don't take HWS's, but if I did, I would be taking mortars. Pinning, indirect fire, good range and strength, good chance of hitting the target... all those things plus the flat out dirt cheapness of mortars makes them, in my opinion, one of the best choices out of all of them.
Someday I'll have enough models to make a huge gunline, and I'll be sure to have HWS's with mortars camping out behind cover on my objectives.
As an aside, I remember one of my biggest peeves with the mortar pre-latest codex was when people would say "but it causes pinning!" as if it could be counted on. Now with the help of a Psyker Battle squad, the mortar has become a serious threat to chase your opponent off the table. Irony.

I went wit the Autocannon.
It all depends on the type of game I'm playing whether i take them in squads or teams.
sometimes I might not even take them at all as i run a mechanized list and they are point fillers (gotta get more chimeras!!!). Ordance takes out infantry, vans/Melta Chimeras take out armour. Autocannon doesn't take up much points at all and is great for softening up or finishing off what the others started/couldn't quite finish. It always takes out the same amount of infantry as a heavy boltrers do for me. What makes it better is when you run into MCs; Autocannons can hurt em, heavy bolters can't consistantly seem to be able to. Same goes with penetrating armour; I get just as many glances and pens as a missile launcher if not more. AV higher than 13 is after all melta chimera's jobs and outflanking vandettas.

My environment is pretty 2+ Sv heavy, so it's hard for me not to love lascannons. If I played more MEQ armies I'd probably prefer the ML due to versatility, but alas I don't.
Mortars, mortars, and mortars. Once it seems like you can't squeeze any more in, look for ways to get another HWS of mortars. You can't have enough of them. I am loving the fact that I can now have 15 HWS of mortars comfortably in a 2000 points list with enough room to get some ant-tank units in there.
Where the heck did all them guardsmen come from?

Auto cannon, amazing gun and two shots make it a great weapon for my command platoons.
