I currently run CSM and Daemons together in my apocalypse games. I have decided to round out my force by adding a traitor guard army as well.
My question is what units and special rules should I avoid in the Guard codex to try and stay fluffly to the followers of the dark gods. Things like ratlings, not sure if they fit fluffwise in an army primarily led by Word Bearers chaos space marines.

Well, the obvious one is Commissars, they would be a big no no. Otherwise, most of the codex should be fine; although valkyries might be a problem, as they are attached to the regiment from the imperial Navy. Also, I would avoid psykers - they would have given themselves to the warp and been killed in all sorts of nasty ways

Like Forgeworlds Siege of Vraks enforcers. Insuring that the soldiers faith in the Dark Powers don't falter. Just Commissars with a different name!
All tanks and aircraft could have been stolen and repaired during battles with loyalist forces if the traitors didn't have access to them from the beginning.
I'm not sure about Ratlings. But everything with connection to the warp can turn to Chaos. And Ratlings are cowards by nature. Easily menaced into turning with a bit of threatening or promises of loot.
Priests can represent Apostle Preachers or priests. Great touch in a Word Bearers force!
Just my thoughts.
Edit: I would personally not use Storm Troopers though. They feel a bit too disciplined for a Chaos horde.
Stormtroopers? I made the bulk of my undead force from zombie / tomb king skeletons mixed with cadian torsos, helmets and lasguns (splash of marauders and catchans here and there, and chaos icons/ vehicle gun bits etc)
But i went and bought a couple of renegade forgeworld torso and weapon packs....
what do i do with two 5 man squads with 2x meltas and 2x plasmas, with really bulky torso armour.... Stormtroopers!
Seriously, use your imagination and go for it.
My artillery pieces have removable gun shields (with aquilla / chaos icon) and removable crew (imperial crew / chaos crew) - both my IG and undead IG armies colour schemes are grey, so it works well.
But really, choose your units by conversion awsomeness. Sentinals suck, but using the defiler 6xtentacled whip arms as the legs on one works a treat.

I'd say choose what you like, the lure of chaos is a very strong one. At the end of the day people say a commissar would never turn to chaos, erm are you saying a commissar is stronger willed and less flawed than a space marine????
If a space marine, most devoted of all to the emperor can turn to chaos anyone can.
So use what you like from the codex m8 it's all viable.

While you are at it why don't you check out the three siege of Varaks army lists, all are modified versions of imperial guard lists, one is generic traitors, one is Nurgle corrupted and one is Khorne corrupted.
I really wish I hadn't gone and looked at the renegade guard troops on forgeworld now. The apostate preachers and rogue pyskers are just too good not to buy, plus I'll need some enforcers and some conversion kits and....yeah I'm probably going to go broke.
I tried to find the Vraaks army list on forgeworld but couldn't find them listed anywhere. Are they only available if you purchase the books? If anyone can send me a link to them I'd appreciate it.
Anyways Other than ratlings there isn't anything in the guard codex I think you should avoid.
Did I mention i'll throw some rep in the way of anyone who makes a connscript unit out of loyal Imperial citizens forced into the chaos rannks? Especially if you give them send in the next wave.
And remember you can't spell slaughter without laughter, now cue the evil laughter.
