There are two types of allies; official and unofficial. The unofficial ones are easy. Usually it's you and a friend fighaing a two way battle against two or more other friends. You declare your two armies are on the same side. Each army is independant and abides by all the normal rules. The only difference is that they are considered friendly models. Who fights on the same side is up to you. Want to use Orcs and Black Templar together, that's fine. Unless part of the scenario, bth sides should have the same number of force organization charts allowed.

What you seem to be asking about is combining different armies into one. Unless specified in the codex you cannot (officially) do this. Obviously house rules are up to the players. But you cannot throw a pack of Wolves into a Blood Angles army. It's illegal according to the rules. However, there are specific armies that can combine forces. Witch Hunters and Demon Hunters are two examples. When this is allowed the rules are covered in the appropriate codex.

No.
Only units/army’s that specifically state that they may be used as allies in an army are "legal".

However their is nothing stopping you from adding a unit of another chapter, so long as your opponent gives you the "OK".
