    Who leads the Grey Knights?

As far as I can gather from the codex, Kaldor Draigo is busy partying in the warp, being super special awesome (or possibly hunting for his spiritual liege).

leaving the obvious issue of how he commissions paladins to certain missions from the warp aside, I'm fairly sure he's always late for office hours - so who's the head honcho of the grey knights, at the time?

The Spears of Slaanesh (Woc): 7/2/5
    Battlegroup Chalybso (GK): 7/3/3

Im sure one of the grand-masters have stepped up to the plate and kept things running. What is a chain of command for if not to keep order?

Well, the old head of operations isn't dead, only kinda sorta missing. I don't know if they managed to establish emergency protocol in case of horribad writing. I was just wondering if the guy now calling the shots has a face and a name (that I simply missed), or if it's simply something they forgot about (making the position 'open for taking' so to speak).

The Council of Grand Masters would be in charge until such time as they deemed it suitable to appoint a replacement. In practice, the Grey Knights need very little oversight anyway. (And he's not ordering the Paladins around so much as it is that they show up in a lot of the same places he does - ie, the worst daemonic incursions to be found).

Is the sixth edition story going to follow Ahriman stealing that knowledge from the Librarium? It hinted that at the end of the fluff.

I would imagine that each grandmaster would autonomously lead his force. Should the day come that a greyknight of Draigo's caliber (or Draigo himself) emerges then he will take the reigns. I'm sure you guys are aware, but there maybe be the odd person that doesn't understand the true rarity of grand masters. In a game sense, there seems to be a a grand master for every 20 greyknights. Fluff wise however, it more like only a handful of grandmasters at any one time.

There's eight Grandmasters one for every 125 GK's.
