i have been wondering and reading the new codex.. reading the rule book ect, and I havent found a good explination of how a sm chapter is organized.
most chapters are 1000 man strong ok and there is the guy at the top of the heap no problem so far. then there is everyone elce ack what a mess.
is there any fluff/examples of chain of command ect
Well apparently you havent read through the codex carefully enough, because on page 68 you will find a chart that shows the organization of all codex chapters. There is also numerous examples of fluff where the chain of command is clearly displayed. Any space marine book would have information on such.

Well, there isn't much of a chain of command in a space marine chapter. There's the chapter master on top, company captains under him and the sergeants last. Librarians advice the master and captains but aren't "officers". Captains usually run the companies by themselves most of the time too.
There used to be lieutenants in rouge trader (1st edition 40k) but I haven't heard anythung about them since then.
What's so confusing? I gos Master > Captains > Sarges. Techmarines,Chapilains,Librarians amd Apothecaries are sort of like specialists, thier ranks are sort of indepent of the regular rank hierarchy. As far as the individual companies thier compoition varies, but generaly the first company is always an elite force of Terminators and veterans and the 10th company is pretty much the training company for scouts, they handle recon and stuff.
