In the Codex, it mentions that grey knights dont adhere to the codex astartes and are organised differently. All it talks about though is the ranks of Grey knights. But, are Grey Knights organised into companies like other marine chapters or if not, what are they organised in. Are they just one big force separated into squads that dont have to work with other squads all the time?

There is a single Grey Knight Chapter. The Chapter maintains a fighting force on Titan, but the majority are scattered throughout the Empire. Tha main unit of Grey Knights are squads. This is the basic unit that responds to common threats. These squads act independantly and have to operate at full efficiency, even when light years away from the rest of their chapter.
So basically, no they are not in Companies. Yes, they are a bunch of independant squads that travel around the Empire. When a dire situation arises mutliple squads gather together and are under the command of the highest ranking Grey Knight (or Ordo Malleus Inquisitor)
yes he is right, that is how my army theme is. Because of the fact that the majority of the Grey knights are spread through out the galaxy i made my force a crusading army.
