Shooty AND CC gear for HQ units?

Can I give my Commander a Stormbolter for range, and also a Power Weapon and Bolt Pistol for close in work? Or do you have to choose one or the other?

That is not legal. Pg. 22 of CM at the top will tell you exactly what you can take.
Another squad will almost always benefit you more than a few upgrades to all squads. Remember: Troops before Toys.

No, each model may be armed with either:

    2 one handed weapons.

    OR

1 one handed weapon and 1 two handed weapon.

Efficiency VS Point Cost VS Ease Of Use - Your best bets:

    1) Chaplain led Assault squad - 2 plasma pistols, powerfisted sergeant

    2) 8 man Devastator squad - 4 missile launchers

    3) Land Speeder Tornado - HB + AC
