I've been lurking the boards for a while, trying to get some ideas but I'm still somewhat lost.
A large group of people at my local store are starting 40k and I'm still up in the air as to which army to play. I really like the Inquisition material (read the Eisenhorn books, etc) so I am intrigued. I also think I understand the major differences between the witch hunters and daemon hunters, but I'm afraid I'm missing a lot of important details, especially on play style.
Could I get some opinions here? What are the main differences, play styles, etc? Again, I have yet to play a single game, having only read the rule book through a couple times and glanced at each codex.

Sisters have faith, which is a test against unit size on 2D6, it allows them extra abilities. Sisters excel in close ranged firefights while Grey Knights excel in shooting and hand to hand combat.

Well, DH vs WH is rather broad. Are you thinking Grey Knights vs Sisters of Battle, did you want to do an Inquisition themed list. For games around 1500 or less probably the only substantial decision is do I want exorcists or dreadnoughts. (take the exorcists =).) The ally rules mean that for games around 1500 or less you can pretty easily incorporate cool stuff from one Ordos into an army made of the other. (Do not read that and let me encourage you to go down the path of buying models for what looks cool! That will break your wallet quick in this army. Make up a list and stick to it as a buying plan.)
Grey knights are very SMurf-esque in their "up the guts" approach where they mostly just run in firing stormbolters as they go. Sisters are (excluding faith) less hardy than their GK bretheren and so usually require a less brash approach which is more reliant on the placing of a unit.

i disagree with triumph there, GK's are of such few number you can't just charge across the battlefield firing, as you don't have the numbers to suport such and assault, you have to place your units well, and then use all their strengths to the fullest. with the you can deal out a lot of hurt in the way of NFW's and storm bolters (move and bire bolers), but if any ap3- weapons come along you are going to get toasted if you don't look out.
sisters are a force that have to get close to the enemy, and still try not to get into combat, they ahve the superior numbers and their bolters with AoFs are superior in strength to their smurf bretheren, but if you get into h2h you will probably not come out the winner. they are also rather slow so it is quite hard to place pressure in one place if you don't have transports. (i am heavily biased towards speed being a DE player by trade)
both forces wil be a challenge for you, and both with a unique style, which is fun, both are also under played, so a lot of enemies won't know your rules all that well! not that i say cheat, but they won't know your strengths or weaknesses

Looks like I'll be learning the game on a basic necron force (heard it's fairly forgiving)
Meanwhile I'll be collecting a Witch Hunters force, and I'll use some GK support by adding some deep strikers, maybe some elite GK terminators, and a GM if I needed.
