I simply want to know, is 2 the ultimate max of HQs for any War 40k army?
Does this apply even in apoc with 3000 points + armies?

No, only in Apocalypse-games or special scenarios.
Alright, what I'm getting from Heresy Online is that the number of HQs you can have depends on your Force Organizational Charts.
What exactly is FoC. Basically 2 for each FoC, so 2 FoCs can have 4 HQs.
Oh and there's that I guess.
A FoC is the thing in the Codex that tells you how many HQs, Troops, Elites, Fast Attack and Heavy support you need to take and the maximum number you can take.
Back before Apocalypse megabattles were usually played by letting players use several FoCs for their army which gives you a minimum of 2 HQs and 4 Troops.
A better question might be: Why would you WANT to have more than two? Many cheap HQ choices are really not that valuable en masse, such as IG command squads or Tau Ethereals.
As to the more useful ones, well, sure, it SOUNDS nice on paper to have, say, five C'Tan or Daemon Princes or Librarians or Farseers, but I'm willing to bet that any player who is willing to entertain a "what if?" style question in the army sub-forums will tell you that after two, the benefits aren't really worth the points you spend. HQs typically take up a LOT of points with a small number of models. It's a challenge to keep such a juicy target alive in a normal game. With a bunch, you're courting disaster. C'Tan go for a good 300 points each. I don't WANT more than one of those taking up my valuable points, and many Necron players don't even have ONE of those due to the points.
There USED to be a rule with Space Marines that said you could attach, say, a chaplain to a squad already led by, say, a librarian, allowing you to theoretically put four HQ types in a single army, but even that was bordering on the bizarre. Most vets would tell you that such HQ spam is not the best use of your points, and with the current Marine codex, I'm pretty sure you can't do that anymore anyway.
Bottom line: Any points you were gonna spend on an extra HQ will be put to MUCH better use buying a cheap squad of troops.
The reason I ask is because of this scenario.
My main army has Asurman with the Avengers and an Autarch with the Shining Spears. These are with my game winning units, but I also have a footslogging part of my army 2 wraithlords and 6 wraithguards (+ 2 warlocks) that an Avatar could really be useful in.
Currently I would have no space for an Avatar in my 2000 point Eldar army but in a 3000 point one I would and want to because I always have the model and looking forward to painting it and actually using it.
You could always make up multiple army lists, some with the avatar, some without. Try 'em and see which works best for you. It's not uncommon for one player to have multiple lists for the same army.
CSM allow you to have 3 HQ, and Space Wolves require an HQ for every 750pts in your army.
