There is transfer paper on which you can print your insignia to use.
I think you could probably have some done at a printing shop, but not sure about it.

Grr... I had a lengthy reply to this before the system ate it. Grr!
In short, yes, you can. I'm working on this as we speak for my custom chapter icons.
A few things to remember:
1) There is a DIFFERENCE between transfer paper for inkjet and laser printers. The sheets are **NOT** interchangeable!
2) There are two kinds: completely clear, or white backing transfers. The latter are actually perfect for many applications. Colors will show up better on a dark background, and if you want your logo to have any white in it, you'll need these, as printers don't print white. Getting a few sheets of both will cost about $20 US.
3) When making your images to print, bear in mind the sheets you buy online will be a standard size writing paper (8.5 x 11 inches in the US), which is MUCH larger than the standard decal sheets that come in your box o' models. This means you can fit almost all the icons you need for your whole army, including vehicles, on ONE SHEET, which saves money and time.
4) Don't forget a clearcoat! You'll need a spray can of gloss coat (Krylon makes a good one) to "seal" your sheet. When it comes out of the printer, the ink will literally be "resting" on the shiny, glossy sheet, which means it will VERY easily smudge or wipe off, like dry-erase markers on a white board. DO NOT TOUCH THE INK until you've had a chance to spray one or two coats on the sheet and let it dry overnight. Seriously, don't even bend the sheets till they're sealed and dry. After that, they should work just like the "real" transfers from GW.

As everyone else has said, you can get your own decal paper. I've got another option for you though:
Spare Time Hobbies is a local shop up here in Winnipeg, and they do custom decal printing with a professional ALPS printer. Simply put, the ALPS is the real deal - clean, crisp, precise and virtually identical to commercial decal sheets. They can do a full range of colors, as well as a few crucial things that no computer printer can hope to do - White (which also goes under the colors so they aren't changed by the background color) and even Metallic decals!
I've known many local modellers who have done business with these guys, and I've had them do up a decal sheet for my own Raven Guard army. The decals are excellent, the price was awesome (plus, shipping is free in Canada and just $1 to the States), and the owner is just plain nice to work with.
Yes, it's a blatant plug, but they do really good work and I like to support my local stores - check it out!8Y
EDIT: As far as I know, Spare Time does do the actual design work, though it's more expensive, and for anything complex you'll have to E-mail him and set up a quote for your specific project. If you can at least make up a rough draft for him to work from, that ought to simplify matters greatly. Asking him to make the decals to fit a specific part is not gonna work - just go and measure out the area you want to put the decals and tell him what size you want them printed to based on that. My advice: cut out a piece of thin paper to roughly the right size so you can test and adjust it against the part to know that your measurements are right.
Go ahead and E-mail him and tell him what sort of thing you're looking for - he'll help you get everything set up right.
I was just thinking about doing something like this for my sea guard shields. problem is im a horrible at drawing on my pc. bout the only kind of visual arts i can do are sculpting and mini painting. so i dont want to print my my own designs off because that would definately take away from my army
question i have is: does anyone know a contract place that will design something based on your concept and then put it on a transfer sheet and send it to you? If i told them i wanted decals the shape of a lorthern seaguards shield would they make it to that spec? or would i have to give actual measurements? Does spare time hobbies do that Wraith? Or is there a site on the net for that kind of thing?

Hi again guys, since I asked the last question i've got some feedback on other gamers and they say it is a dodgy process to try and print off your own transfers.
Instead they suggest I find a printer company in the UK who I could order the custom made transfers from. Does anyone know such a company (in the UK if possiable)
