So, I just bought a bunch of pre-owned Battlefleet Gothic ships off of eBay. I need to repaint them to fit with my WIP fleet, but I've never had to deal with a pre-painted model before. Any suggestions?

automotive section at walmart. buy some "super clean" in a big purple container and some rubber gloves(these are 100% necessary) soak your models in it for a day then use an old tooth brush to brush off the old paint(remember the gloves!!)
or do the same thing but buy "simple green" then you can forget the gloves but it doesn't work as fast, soak it for 2 days before brushing.
you'll be much better off to try to strip the paint first. with a little luck you'll be able to prime and paint them as if they were brand new. i've done it a number of times and it's worked great. good luck!
Being BFG there where only two plastic kits ever made so if they are plastic go with the simple green. If they are metal which is more likely for BFG acetone is the best way to go. You should be able to get that from any paint shop.
