Ok... here is my challenge. My wife primarily plays SOB with some Inquisition support. She has been having difficulties with games larger than 1500. I personally see the WHs as being a difficult army to play versus say SM or Chaos etc. Since hearing about the Apoc Exp we have been playing 3k+ battles, 2 to 4 a week depending on how many of us meet.
We have an easy 5K in Pure SoBs. We have IG that we use as support along with Inquisitor Lord and LR for transport. We do not have Penitent Machines nor Arco Flagellants or that big Inquisitor guy on his chair that walks.
Ideas on composition and strats? Primary armies that she will fight are Eldar, Marines of various colors and flavors, Chaos (Khorne and 1KSons), and Necrons. Occassional Nids but not full armies of them yet. Oh, we are currently playing with a single FOC till Apoc is out.
I always think that the sisters struggle a bit at very large pt games like 3k+. They tend to start running out of FOC slots. This is particularly the case with heavy support as they don't have units from other areas that can also be configured to give fire support, such as the traditional SM/Chaos/IG las/plas tac squad. Another problem is that when you have about 7 or more vehicles, they start to get in each others way when they are knocked out. Being blocked by your own Rhinos is very frustrating. These sorts of problems are not unique to the WH, but the lack of variability of their basic squads makes it worse. Taking immense numbers of foot troops is not viable from either a tactical or financial standpoint.
One good thing about larger games though is that you can take the seraphim platoon. This is three squads of tooled-out seras. I find such a force to be deadly. It can jump and simply obliterate by firing almost any unit in the game. A combination of SotM, Hit and Run and their native cc ability make it almost impossible to hit them with an effective retaliation so long as you haven't exposed them to attack from the entire enemy army. I have wiped out 10 strong marine assault squads with chappie in one shooting phase using this force. Nobody seems to expect you to use all three squads as one combined force.
The same sort of thing goes for Rhino squads. Instead of sending them out in ones or twos I attack with three or four at once in a great dense mass. Unlike cc troops it is possible to arrange them so they don't get in each others way, and get all your shooting off against one enemy unit. It's fun to see 20 strong Black Templar squads be wiped away in one shooting phase.
Sisters always do well when they can shoot the enemy up so badly that they are wiped out and there is nothing left to charge the sisters afterwards. This is actually quite feasible in large games. Few armies are capable of deploying all their army in one mass at such large scales, so you can nearly always isolate a portion of the enemy army. Once annihilated you can then redeploy to attack the rest. My sisters have chewed up seemingly invincible onrushing hordes of BT and Tyranids this way when everybody else thought they would roll right over my sisters.

I don't have enough Sera to form 3 units but thats a thought. I will proxy in and try that out. I am finding the Dom squads simply don't cut it right now as it is. Like you said... to many vehicles tend to clutter up fast and my Immolators are normally first to die. The crappy armor means they go down to Tau Fire Warrior shots. yay.
I fought a Mech Tau yesterday and got chewed to pieces. The scenario didn't help me either, limited my movement more so than normal. Those skimmers are a nightmare. The move fast rule and their speed makes them difficult to drop.
What about Assassins? Any luck with them in a large game?
