i have recently been pondering the question, emperor or retribution...
...and have chosen emperor (as its just so much better) however the retribution looks so much cooler!!
the body and prow on the retribution are way better than the emperor, so i was thinking of buying a retribution, green stuffing the torpedo tubes and replacing 2 of the WB pannels with launch bays from the cruiser sprue
does anynoe who has a retribution know if the cruiser launch bay pannels will fit on the retribution body

In answer to your question; yes, they do. All Imperial cruiser weapons fit onto the battleship weapon stations, so what you are suggesting is completely do-able.

It WILL make it a little harder for your opponents to tell it's an Emperor at first glance, but if you like it better and show them the difference no one will mind. You don't have the comm-array on the front, though.

Rogoth is Correct. You will need to explain to some people that the ship is an Emperor and not a Retribution. Once you have made it clear it should not be a problem however.
Regarding the imporved comms equipment that the Emperor Class has: You should try to model this on somehow. It could be as simple as using some thin wire to represent antennae. If you don't want to attach it to the prow you could always stick the wires onto another part of the ship - the bridge or the "wing" sections for example. If you look in the colour picture section of the BFG rulebook (the printed one - I cant find the section on the SG website) there are a few examples of this.
Alternatively you gould use green stuff to sculpt some new details onto the prow of the vessel. This would take a little longer but would look very good if you did it right. To be honest, as long as you are happy with how the ship looks that is all the really matters.

An old post I know, but the left over antenna arrays from the cruiser sprues could be used as the sensor nodes on the ship as well.
