Right, whilst bored at work today, I started having a few random ideas to make chaos minor legion-specific lords (Iron Warriors, Night Lords, Alpha Legion and Word Bearers). They would each have an effect on the army list, making a certain type of unit scoring (NOT into troops, just into scoring units), and giving an upgrade that can be given to that unit, and normal Chaos Space Marines.
So, here are my preliminary ideas. They are an 'upgrade' for a lord, and thus have all the normal options they do. I have not decided on points costs yet.
Warsmith: XX points
Servo Arm (See Codex: Space Marines)
Extra Special Rules:
Havoc Squads count as scoring units.
"The flesh is weak!" - Any Chaos Space Marine, Or Havoc squads may have bionics for X points per model. No icon other thank IoCG may be taken on a unit that chooses this option.
Retinue: The Warsmith may be accompanied into battle by a squad of Havocs. These take up no force organization chart, and count as the same slot as the Warsmith. This squad may NOT take an aspiring champion. He may not leave this unit during the game. If accompanied in this way, both the Warsmith and this Havoc squad gain the relentless Universal Special Rule.
NOTES: I was considering giving them tank hunters at first, but felt that the Relentless special rule would be quite nice instead.
I was also tempted to let the Warsmith take a Heavy Weapon, perhaps counting as one of the Heavy Weapon holders for that squad?
Master of the Hunt (Need a better name?): XX points
Master Crafted Lightning Claws.
Extra Special Rules:
Shrouding (See Grey Knights Codex).
Raptor squads count as scoring units.
Masters of the darkness - Any unit of Raptors or Chaos Space Marines may have the 'Shrouding' special rule for +x points each model, as detailed in Codex: Grey Knights. No icon other than the IoCG may be taken if this rule is chosen.
Retinue: The Master of the Hunt may be accompanied into battle by a squad of Raptors. These take up no force organization chart, and count as the same slot as the Master of the Hunt. This squad may NOT take an aspiring champion. He may not leave this unit during the game. If accompanied in this way, both the Master of the Hunt and the Raptors gain the 'Ambush!' special rule, as detailed below.
Ambush! - Before the game starts, after terrain has been set up but before the first player deploys his troops, the owner of the Master of the Hunt and Raptor retinue must write down a piece of terrain, keeping it hidden from his opponent. The squad must be kept in reserve, and as soon as an enemy model enters this terrain piece, they are placed in close combat with the Raptor retinue and Master of the Hunt. No charge bonuses apply.
You may opt to roll for reserves as normal instead, and place the squad in the terrain piece with no enemies present.
NOTES: The Ambush! rule may seem a little confusing, but I think it really picks up the idea of the Night Lords lying in wait for the enemy. I tried not to make it too overpowered (Thus the lack of any charge bonus).
'Alpharius': XX points
Extra Special Rules:
Chosen Chaos Space Marines count as Scoring Units.
Any Chosen or Chaos Space Marine units may have the Scout USR for +x points per model. No icon other than the IoCG may be taken if this special rule is used.
'Alpharius' may take a retinue of Chosen. This squad may NOT contain an aspiring champion.
'I am Alpharius!' 'Alpharius may not be picked out from his retinue.
NOTES: I am trying to come up with some more special stuff for 'Alpharius', as I am feeling he is a little bland. Also, no, he is NOT the primarch Alpharias (Or IS he? We don't know! Oooh!), anyone who has read 'Legion' will get the reference.
Dark Apostle: XX points
Accursed Crozius (Counts as an Undivided Daemon Weapon and a Personal Icon)
Extra Special Rules:
Litanies of Lorgar - All Chaos units within 6" of the Dark Apostle are fearless.
Possessed Chaos Space Marines are scoring units.
Possessed and Chaos Space Marine units may have 'Preferred Enemy' against whatever foe they are facing for +x points per model.
Retinue: The Dark Apostle may have a retinue of possessed chaos space marines. This squad may NOT contain an aspiring champion. He gains any upgrade that they get from the possessed table. If they roll for power weapons, as he already has a power weapon (Daemon weapon), then he adds +1 to his roll when determining his random number of attacks (Meaning he will NEVER get a 1!).
The Dark Apostles retinue may make one reroll n the possession chart before the game begins, however they must abide by the new result (Even if it is worse!)
NOTES: Well, I really struggled here too. I chose Possessed as the Dark Apostles special unit, as I felt they embodies the whole 'Daemon usage' thing the Word Bearers are always barking on about.

You can look at the old Chaos Space Marine Codex. It has special rules for fielding the original traiter legions.

Id be tempted to see the old 2nd ed chaos book for the Iron Warriors, they could take two dreads for one slot. A dreadnaught special character who could +/- 1 from the crazied dreadnaught rule would be cool.
For Alpha legion, id like to see a character who allowed you to redeploy D3 units like the necron deciever.
Perhaps the night lord character could give fleet to his retinue, a bit like shrike.
White Lightning - he obviously has a copy of the old Codex, he's included a lot of things that are in it.
I can see the word bearers being much harder to justify with the new 'dex though, seeing as there's only one of each Daeon type now (lesser and greater)
Youi should have a dig around the rules development for the lesser legions 'dex someone wrote a couple of months back. It would work pretty well with what you're doing, or maybe give you some more ideas.
A thought about Word Bearers.
Instead of Possessed being scoring units, why not knock 1 or 2 points of Lesser Deamons. Making them more desirable for WB players (Myself included).
Really like the idea for both Night lords and Alpha Legion tho.
And now to erase your memory of this entire conversation.
These rules seem rather powerful. Just make sure you put a reasonably large points cost for the ability to have 3 scoring havocs etc. To tone them (and the points) down you could allow the special characters to allow ONE raptor/havoc/chosen/possessed to count as a scoring unit perhapse with the rule that the character must be joined with that unit at the time to count as scoring.
Also from the 3rd edition codex you could restate the rule that these 4 legions are dedicated to undevided chaos alone and no marks or icons other than IoCG can be used in a list containing these characters. This would put a balancing rule on lists containing these characters to counter their advantages.
Alpharius could also allow you to take a single imperial guard penal squad with infiltrate as a troop choice to represent chaos cultists, or allow 1-3 units but make them take up elite slots.
Night lords used to get the stealth USR for a points cost. Perhapse that could be reflected.
Iron warriors siege specialists could be represented by tank hunters but only against bastions and buildings.
The word bearer character could allow one unit of specialised lesser daemons from codex deamons to arrive and as many generic lesser daemons as you wish.
