Can Space Marines Ally with anyone good? I'm not sure i would want to but I want to think about all of my options.

They don't need to ally with anyone. Marines are the best! ;-)

Seriously, from a fluffy point of view, they will occasionally work with other chapters, work with Imperial Guard and assist the various Ordos. It has been noted that on very rare occaions Chapters have found them selves fighting along side Eldar and Tau against a common enemy.

In game terms this means what exactly?

Well the Codex Daemonhunters book contains rules that allow allies from that Codex to work in your FOC. However, no other codex is allowed to be mixed with the SM one unless you are playing Apocolypse or a friendly.
