I'm building a small VC army purely because of the nicer looking models. I don't have any experience using VC so this list may look flawed.
Vampire : General

Now I want to know if you think this army has a chance of winning at all at 1000 pts? I usually play DE and at that pts the massive shooting form these armies can really kill them off before they reach CC. Good thing that they can be raised but I still have my doubts. Hoping for not much magic missiles in 1k games so that the wraiths can kill stuff unhindered. If I'm fighting daemons I'm screwed .
I really don't want to use these models: zombies, black knights, black coach, spirit hosts, bat swarm and fell bats. I know that there are some good models game wise but until I can find a good model replacement for them I just won't use them. Anyway fire away and critic my list.
very well balanced list, with each unit very equal depending on where u place your characters and what you support them with. for black knights u can always use bretonians, and one of my friends green stuffed the marshmellow guy from ghost busters to use as a spirit host, which was pretty cool. My wraiths are d&d figures of purple flaming skeletons throwing fireballs! just some food for thought

Hardly any shooty army at 1,000 pts will be able to shoot that apart faster than you can raise it. Anybody with that much shooting will be utterly helpless when you do get there.
You are right that you don't have enough magic defense to protect the wraiths from DE. If I wanted to make the army "better" against magic heavy opponent specifically, I'd lose the wraiths and use the points to get a wight king and beef up the GG unit with a magic banner. Make them a rock no one can crack at 1,000. That leaves you vulnerable to being out maneuvered against many other armies.
I like the list, and while the GW wraiths are kind of weak, there are some awesome options in other ranges if you're not playing at GW stores. If they do need to be replaced to compete with your DE playing buddy, it's only 3 models shelved.
