2 Giant Rat packs
8 Poisoned Wind Globadiers
7 Gutter Runners
6 Warplock Jezzails
What do you guys think?
Looks good, The Cheiftain will be a tough opponent, but remember just because you have high S and a flashy sword, it doesn't mean you are going to win challenges. It's not the Skaven way
Other than that looks good, I see you got as many Jezzails as possible =) Why not think about swaping a ratling gun for a Warpfire Thrower? (BTW you can stand and fire with these as a charge reaction ) I would also consider giving your gutter runners Poisoned Throwing Stars, the extra missile fire could help you weaken and war machine crew/lone character before charging. But that's a personal preferance. Looks good.
it seems to be a pretty balanced army, i like how you have it set up with lots of core units, and i LOVE jezzails, but i think you should swap out the giant rat pack for some rat swarms, and really, i think that the jezzails should be split into 2 squads so they can fire at different targets if they must. :w

If I stick the Jezzails in units of 2x3, then even 1 casualty of shooting will force a panic test, and I dont want panic tests =( . Also, I dont know about this army. How will I hold the flanks? What vs a shooty army? etc etc.
Looks solid on the face of it. One thing I might change is trying to scrounge the points for upgrading one or both ratling guns to WFTs. This may be more because I know the WFT is deadly, whilst the Ratling gun is still an untested element in my book. Let us know how they are.
King Ulrik's point about challenges remains a valid one, but let's face it, as a Skaven commander, you're only putting him into combats he can win convincingly, right?
Dude, im not taking any challenges I cant win. But then my superchieftain will be rotting in the back of the unit all the time, wasting my points on him... But in a challenge, I'll always strike first, and if BoP works out (which it will at least the first combat, since its a surprise), he probably will kill most other Heroes, or at least wound them to hell and back.
Im thinking i might give my Engineer Warpstone Amulet, for the enemy fire and such. Its a risk but not a very large one. I am also thinking that I should get rid of his Supercharged Warp-Power Accumulator, since I wont be able to use it at all.

Rember that if you deny a challenge, you send some one other then your hero back, such as the unit champion.
Yeah, for that I might get a Champ for that unit only.

That worked under the old rules. Unit Champions aren't really characters anymore, if I'm reading the rules correctly.
Edit: Yeah, p.10 of Warhammer Armieskaven lists this explicitly under the "Lead from the Back" rule.
But unit champions can issue/take challenges, and as such they sure as hell can be picked to go to the back of the unit. Would'nt you agree? After all, it wouldnt be fair any other way.
